My very first Minecraft base, back in Alpha, I named Fort Wilderness, because I was creating something out of nothing, in the middle of the untamed, unexplored wilderness of Minecraft for the very first time. I found a cave system nearby and when I finally tired of running back and forth overland when I wanted to explore it, I dug a tunnel the some odd hundred blocks to it and sealed the system off from the outside world. Thus Cavern Base was born.
My first long term World 2 I didn't start until Beta (ended up playing glorious SMP for several months), and I made it purely with the intent of experimenting new stuff. Luckily it was very pretty as well, but this hole in the wall of a volcano (since there was lava goddamned everywhere, even up at the surface) was called The Lab.
World 3, which I created on the day of the Squid update, is my main world. Very beautiful, the epic terrain is pretty far off but it has a great natural look to it. So My first base there was called Spawn HQ, for obvious reasons. Then on one of my early exploration trips across the bay, I found a skeleton spawner near the surface. This soon became Arrow Base because of the drowning trap I installed there. Eventually I linked these two bases with a minecart system (but never got around to building that old fashioned cabin on the island in the middle of the bay...).
I've got a Nether base which is called Hell Base. Two story cobblestone thing I made for Ghast defense before I finally just got sick of them and set it to Peaceful when going in to mine Lightstone. I also just dug a couple random tunnels for a good distance and plopped another portal there. The place I came out isn't anything much, I was fairly unprepared for base building and was just exploring. But having gone back and given it a good once over with cobblestone, The Far Gone Base serves as a good wilderness outpost in a nice scenic area. Little clearing in a enormous forest at the foothills of some cliff. It'll probably be expanded if I pick that area to start building and exploring again.
My current project in World 3 is called Castle Base, because it's a castle obviously. I've spent months chipping away, adding new things to the interior (the entire base is made to fit with the natural flow of the isolated mountain it is in, starting with the original cave in the center of it) and the exterior. It's totally self sufficient, and has another drowning trap in the cave system below.
I've actually taken to giving the rooms and sections of Castle Base names, the original cave is now The Hub, since it's the center of the mountain and contains the storage room, minecart station access, mineshaft access, etc, I've created the pointless but still awesome Dormitory, given the central staircase the name 'The Spiral' for the way it curves around the lightshaft...The Upper Deck doesn't have much other than Ag-Sec (agricultural sector, my farms and such).
I'm nearing the end of a Minecraft break, but I've still got the Veranda to finish, have to add the Promenade, and then the master bedroom, make some sort of kitchen and mess hall...And do something about fortifying the Bailey where the minecart track from Spawn HQ links to. Then the rear staircase the leads down the backside of the mountain and link that with the Promenade and probably stick a boathouse there and dig a channel from Reed Lake to Golf River.
After that, it's off to the Divide! The Divide is this huge mountain range that runs the entirety to the landmass, coast to coast. I named it such for the Continental Divide, a name used for the mountain ranges found in the United States, it's a pretty epic area but I'm too focused on finishing Castle Base first.
So yeah, I typically name my bases after their uses, but as you can see, I also have nice, artistic names for some bases, and some places inside said bases, and even locations in World 3.
Usually, names are kept simple or after whatever I named the region. Like: cottage, Arbor Town (if in a forest), Quagmyre Keep (castle in a swamp), farm, Lab X-76 (area of redstone experimentation), etc.
Keeping it a rough RP sorta sense, and refraining myself from the generic 'main base' terminology. My base is often wherever I sleep.
I named my house "Dails' House", my explosion resistant shield "Dails' Obsidian Blast Shield" and my mob defense tower "Dails' Mob Searching and Killing Tower". ;D
Over 90 % of the human population is stupid (in my honest opinion). Don't expect too much from them when you post something that actually involves thought.
I have two methods. The first is the life that I am playing on at that point in my game. I pretend that each life is hardcore so if I die then I random nether myself to another location to start over on the same map. So those lives go by color. Red, Orange, Yellow, etc...
Most of the time I have one large main house. From that house, I create various Bases of Operation. At the moment, I only have 2 of them. These tend to contain the materials for tools, food, and spare cobble for structure building. Beyond these Bases of Operations are various Outposts. For example, I have an outpost at the bottom of a mining shaft at bedrock. Or, I have outposts in the middle of large cave networks. These outposts have wood, food, and a few extra tools. I collect items and store them in the outposts. I then ferry these items to the various Bases of Operations, where I have a minecart system that delivers it to my main Home / Fortress.
I just refer to my "main base" as that and other bases are "secondary bases"; I may refer to the latter as "eastern base"/"western base" when mentioning them but they do not actually have any names in-game; I have a list of the bases I built in my first world but I just identify them with a number indicating the order they were built in and their coordinates, grouped according to the rail line that leads to them:

2. (150, 315) - first secondary base, this and 3-4 still contain chicken farms that I used to get food from
3. (450, -500) - this one has a cactus wall around it
