Notch has mentioned Land claim flags. I hate the idea that people will not be able to make or destroy blocks. It would take all the strategy out of wars and thefts. So, I have made some ideas that would allow people to have security, but not a total sure thing.
First, indestructable block covers. The biggest outside invasion threat to the lone minecrafter is tunneling. I don't care if you make a 50 block thick iron wall, people will get through it. They will just make a tunnel under your base, and go up. So, I think there should be a way to make the bottom side of a block indestructible. This is my idea:
Iron block cap:
[iron] [iron] [iron]
Where iron is ingot, and ob is air.
After you craft this, right click on a block to have the bottom become indestructible. There is not getting it back. If you hit any of the other 5 sides, the block is normal strength.
Two: Pressure Activated Block
Wire(times four):

Where log is wire.
The placing method is the same, except it does it on the surface you are pointing it at. When someone walks within 3 blocks(?) of the direction it is pointing in(Besides owner of said block), action is set off. If you break the block, some thing. To set an action, right click on the block once placed to bring up a menu. There are two(?) options. One is alarm. If someone other than you and trusted members(set trusted members in the block menu(will have options for set all, and just disable ones you don't want), a message goes off to all trusted members of the block. The second action is to destroy block. Go into the blocks menu, hit set all or individual block. When you hit the button, the menu closes and the first block hit click on is the one that is going to be destroyed. Good for lava trap or falling pit. Note: Land claims will prevent making and taking blocks when the user is not online.

Sand/gravel suffocation:
Gravel and sand could be put under your base, but this just stalls the thief. My idea is that when sand is covering you, you suffocate, and build time would be about one tenth the normal. Also, no getting into your backpack inventory. If you have a shovel and food, should not be a problem, unless the base's owner is well prepared with huge stacks of it. I think thieving should require good tools and preparation.
Water mining:
Some people have mentioned that they build over water, as to flood tunnelers. However, all the thief needs to do is mine a hole at the top. I suggest that a solid iron block should not be destructible while the miner is submerged. This way, you can build your water holder in an iron room, and the thief is in serious trouble!

You'd have to work very hard, for a very long time to do it, though, just for a small base with nothing particularly interesting in it. I mean, the starting house, plus a 3x3 tree farm, plus a 5x5 regular farm takes up only a bit of ground space, but that equates to a LOT of blocks. I don't think I've ever had over 30 iron ingots all at once.

And it would still be stupid easy to break just about everything. It's not balanced. The problem isn't about making it MORE difficult to make things, it's about making it more difficult to wreck them, to bring a bit of balance to the equation.

Its indestructible, what do you expect? And you said you never had over 30 iron at one time. Sucks for you, but thats not normal.
Yeah, I never play a map for long enough to get diamond unless I am lucky, and I can get upwards of two stacks of iron... I play on peaceful, but still, most people can get plenty of iron for tools and such. This would cost a lot, but could be worth it investing 60 iron to get 20 blocks of indestructible materials.

The block is not indestructible, only the bottom side of it. What other way is there to prevent tunneling?

You can't prevent everything. Tunneling was an actual tactic used in Medieval siege warfare.
Just create a cobblestone foundation through the dirt to discourage people from creating a ton of tunnels under you.
If someone did tunnel into your base, refill the tunnel.
Why would you want to know if someone has been doing. If they are a murderous villain, as I suspect most of them will, then you might find out in a different way. Better suggestion: making falling gravel kill.

But Gravel is weak. Combined with cave-ins ...
The building should be made of stone, but the foundation should be gravel to make tunneling very time-consuming to do.
But if you destroy the foundation, parts of the building will collapse. And if it's easy to destroy, that's just asking for someone to come kill you.
No- Stone doesn't fall, so the building will just lose the bottom floor.
Oh, I was talking about in combination with the cave-in system I suggested.
Oh. In that case I would build on solid ground. Or better yet, underground.
