I don't particularly mind the grass, but I CANNOT STAND the water. In the server update, a large skycity with water now has one third swamp and two thirds normal water. Looks terrible. If it was smooth transition it would be fine.

And sudden transitions like that do exist in nature. Just take a look at Rio Negro in the Amazon river.
True but This is Minecraft, not real life, besides look again at the transitions on the first post.. I've never seen nature transition like that anyways.

There should definitely be some phasing between biomes, and maybe instead of coding the overlay they should put it in the textures and just overlay whatever is in there with a transparency. /signed

No one here is asking for 'pretty' swamps, and the example you give of course obviously exists in nature (though even in the pic above there is a merging of edges and the colour there is acceptable), however, it is not what one would call a 'typical' swamp environment that the majority would imagine Mojang had in mind when they thought, "lets include swampland."
The combination of stark colour, zero transition and the green celophane over the water is just plain ugly to the sensibilities of the majority. This is obviously a mistake, it's been overlooked in favour of more flashy things like dragons, but it shouldn't have been in the game at version 1.0 release.
Give me Nandonalt's water mod and the old biome transitions any day.

I admit, I actually enjoy the swamps, they're a nice place to build an ominous tower or run down village. What I don't like, however, is the sharp contrast it creates when it transitions. I've had many a moat ruined by sharp lines of blue slicing through my green. I'm in all favour for this change, all of us texturepackers could benefit.

It was a good idea, they just look bad. They need to be fixed.
If they can't be fixed, they need to be reverted to 1.8.1 colors.

Trees can turn brown (and die) half-way. They won't turn dark green, but you did ask if "a tree changing color half-way" existed.
But still, I will sign. I'm just pointing out that it exists.
