I am not sure about how you would deal with the corn being planted in an enclosed space. The only ways I can think of to fix this problem are:
1) Make it so that the corn must be open to the sky and can't have anything between it and the sky, not even glass, to grow. (but this sounds like a cheep fix and not a good one)
2) Make the crows into some kind of ghost crows or ender crows that can phase through walls and ceilings. (this may be a bit silly)
3) Make another pest that can attack the corn when enclosed. (this seems to be adding too many things just for one purpose though)

I think you've missed the point of 'corn'. Corn is an annual crop and only has one harvest before withering and dying. Surely if Mojang is to add perennial crops then it ought to be something like rhubarb or a fruit tree of sorts.
The abandoned farm idea I can't like since it adds more generated structures which inevitably makes more repetitive buildings. Maybe they could spawn in villages instead? Also, having a farm guarded by an 'evil scarecrow' is ridiculous.
The crows I do like. It seems the right balance between irritating and useless. The scarecrow would probably work better as an armour stand of sorts with a pumpkin on its head. We don't particularly need new items for every single new feature.
