You could MCEdit the desired chunks into a normal world, but then you'd have to sort out the chunk walls that would result.

There MAY be a way.
I just created a random Superflat world and then saved and exited.
I then started up NBTExplorer and opened the level.dat file for that saved world.
I changed generatorName: from "flat" to "default", then saved and exited NBTExplorer.
After opening the world in Minecraft and traveling (flying) beyond the spawn chunks that were created in SuberFlat I found this: (see image below)
As you can see the previously created (and changed) chunks are still there unchanged and the new chunks follow the rules for a default world.
The second image shows a village partially in superflat and the rest in the new terrain.
The third image shows the village from a different angle. This is the FIRST time I've seen a village created in a Taiga/Tiaga Hills biome!
The seed BTW, if you wish to try this, is "4208976628695779323" and I used PCMCv1.8.8.
