Okay, forget I said anything. Way to busy to actually finish this. Original post in the spoiler.
Just downloaded your hardmode box to check it out. It's a really good idea, but the redstone itself isn't very compact (14 x 17 x 24). If you wouldn't mind, I'll make a more compact version, maybe 10 x 10 x 20 or something. Same commands, just less space. Maybe I'll throw in come colored text, too. (If you can't tell, I'm really bored and want to do something redstony)
EDIT: This is actually pretty fun. I removed some redundant command blocks, added a life-counter below player's names, added a detector to make sure the player is using MC 1.5+, and so far have kept everything inside the 10 x 10 x 20 box. I might even finish this today!
EDIT 2: Just got rid of a couple scoreboard variables, and found a way to give back the egg after hardmode is activated.
EDIT 3: I'm not really sure how your health system is working. All I see are scoreboard value of "maxhealth," but nothing actual changing the maximum health. I'm going to have to update this to 1.6 to make it work properly (plus, I can make the time control run smoother with the gamerule doDaylightCycle).
EDIT 4: Hmm... You're probably best off calling this one something different, like "HardMode Revamp for 1.6," just because it's turning out very different than I expected. Credit still goes to you, of course!
Sorry I didn't reply sooner. Thank you a lot for your effort, I was going to try to condense them at some point, but I never did. I will still do it at some point, but I keep getting distracted. Thanks for reminding me too.

Thanks for trying it out! Yeah, these are a bit difficult. The easier game changers are being refined. Most of them are built, I am just working out the bugs when you import them into the world. Sometimes a clock inside the box breaks.
They are fairly large, I think about 30x30 or something. Something I forgot to mention that I will edit into the original post is that these need to be imported in the spawn chunks, or they will occasionally unload, and break. Why don't you try out one of the boxes and see for yourself? They are both the same size.
I am using hopper clocks, but for some reason, occasionally they get stuck. I don't know why. I might be doing the design wrong, or maybe there is some kind of directional problem. I don't know, but it is at least more reliable than a torch clock.

Thank you SO FREAKING MUCH! This is epic dude! Make some more!!!! Maybe something like a werewolf where you get stronger at night? I imagine it not being too hard so overhaul my idea until it feels as hard as your others

Yeah, I could probably do that, with a daylight sensor or something. I haven't made any in a while because I got distracted playing scrolls, sorry. I will get back to work soon. Thanks for the support!
Edit: I am working again, but don't expect anything too soon, because I had an idea, and it is of a modbox that is quite a bit larger than the smaller projects I have put out here. This one won't make the game brutally difficult, in fact, all it will do is add a bit of magic. That is all I will say.
1. You are doing the hopper clocks correctly, and I'm pretty sure them getting stuck is a bug.
2. Updating some of these to 1.6 will save a lot of time and space, particularly on ones implementing health control (use effects #21 and 22).
3. For people using SPC, you can add alternate command blocks with the SPC variants of commands, like /effect. Because repeaters power the whole block, you could even just add these on top of the existing command blocks.
4. If you get the In-Game NBTEditor or MCEdit, you can add colored text to /say and /tell command blocks, which would look pretty cool. You can also easily edit the CustomName tag, for /tell and SP /say blocks.
5. For hardcore boxes, try adding a peaceful difficulty detector (aka a hostile mob on a pressure plate hooked up to a NOT gate). This would require the mob has the PersitenceRequired tag set to true, though (In-Game NBTEditor!)
6. Because most of these use 1.5 mechanics and additions, I would add a 1.5 version checker (with a redstone block). If you update any of these to 1.6, I would add a generic post-1.5 checker (with a dropper and a comparator).
Of course, I'm a little OCD when it comes to redstone, so none of these are really necessary, just helpful.

Thanks for all the tips. I was messing around with the level based health box in 1.6 snapshots, with the health boost effect. Once I get done with the box I am working on now, (It is taking a lot longer than I expected) I will probably make a box that uses the new effects and things of 1.6.

how would you do that?
make zombies spawn more often?
and for that sort of thing make ALL undead things be more powerful
also have somezombies have skeleton heads and a shove and be more powerful
and other stuff like that
also would these mods be considered "vanilla"
cuz its different from regular minecraft, but theres no codes added or changed
I only think-and this would be hard...-that u could do this-without spawners-is by having 2 dispensers. 1 spawns zombie or skeleton heads, and 1 spawns the zombie or skeleton, but u would have to be in hard and its still only works 50% of the time
The magic one doesn't make sense if you don't TELL US HOW TO USE IT! You said you do a hoe combo and sign a book. WHATS THAT SUPPOSED TO MEAN, WHAT DO YOU WRITE IN THE BOOK, HOW DO YOU MAKE THE COMBO! YOUR MAKING ME GO INSANE!!!!!!!!!!!!

Yeah, sorry, this one is hard to explain. I will explain as best possible. You do not have to write anything specific in the book, you just have to sign it. I use command blocks to test to clear you of a written book, clears you of golden hoes that you have damaged by tilling soil, and depending on the durability values of the golden hoes. I wish English was my second language so I had an excuse. Sorry :P. I was a bit busy at the time, I will figure out the combinations required to cast the spells as soon as I have time.

Yes, as long as you get the box in the spawn chunks. You might want to back up the world just in case.
