Whenever I place a comparator next to a command block and activate the command block, the comparator never switches off, only if I go into the command block and click "done". Is there something I'm doing wrong?
comparators placed facing away from command blocks output a signal equivalent to the command block's last 'success count'. therefore, if the last time it ran it was successful, it will power the comparator. setting the command again, which you did, will reset the success count back to 0, turning the comparator off.
How would I make it so it pulses on instead of just staying on completely?
you would need more redstone - I had a design a while back but I have no pictures, sorry. the end goal is to pass the inverse of the button state to the left/right side of the comparator with a specific delay.

you really dont need more redstone. If you just want a pulse when the item is given, then just replace the comparater with a repeater? If that doesnt solve your issue, then I'm afraid i dont fully understand your issue.

That'll Work. Here's My Idea If He Wants To Still Use The Comparator.
Your blockdata solution for this problem was the solution I was looking for with my build. I was trying to tell the command block that was dictating an open door security function, but I could not get the CB to shut off for anything. Adding the second CB and using its signal out to open the door did the trick for me. I figured early on that resetting SuccessCount would be the trick, but I was going about it the wrong way. i mean i would just put an observer in front of the comparator, since that gives pulses when the comparator state changes
