Okay, so I wrote all of that without testing it, and I tried it, and you are correct, it doesn't work, as I messed a few things up. This one will work, I promise.
If you deleted your old scoreboard objective, recreate it by putting this in the chat:
/scoreboard objectives add Count dummy
Next, in your first command block, the repeating one, try this:
Replace NUMBER with however many Guardians you want to be your maximum, minus one.
Now I've edited the first chain command block. This will only kill the Squids if they are being turned into a Guardian. The Guardians will still kill the squids, but whatever... Again, replace NUMBER with your max minus one.
This makes every Guardian add one to our counter, and should result in the counter always being equal to the number of Guardians currently spawned in your world. Then your repeat command block will be able to accept it and use it in the selector.

This is how!
Now, to remove the squid's drops, you first have to run this command.
After running this command, just add these two commands to the end of the command block chain you just made in this other.
This should remove the Ink that the squids drop!

One way to do this that I like is this:
First, create a new scoreboard objective. I'm going to call it Count. Do it by putting this in your chat
Change your repeating command block to this:
This will detect to see if there is a Squid with score Count less than 100 before summoning.
You can keep your following command block the same, which should look as follows.
After that chain command block, put another that says this:
This will reset our Guardian counter. Finally, add another chain command block. This will be our counter.
This makes every Guardian add one to our counter, and should result in the counter always being equal to the number of Guardians currently spawned in your world. Then your repeat command block will be able to accept it and use it in the selector.

This does not seem to work for some reason, and I see no effect whatsoever, any thoughts?

Ok! This works! Thanks! But is there any way to also kill the items dropped by the guardians?
Now it also kills the inksacs dropped by the Squids!
