You can do that using scoreboards. Let's say you have a Riding dummy scoreboard. If you run this in sequence you'll kill all guardians who are not riding anything:
scoreboard players set @e[type=Guardian] Riding 0
scoreboard players set @e[type=Guardian] Riding 1 {Riding:{id:Skeleton,CustomName:Wizard}}
I'm having a little problem here
I'm trying to use a command to kill a Guardian that is not riding anything. But I don't want it to kill other guardians that ARE riding Skeletons.
The Skeleton is named Wizard and the guardian is named Wizard using magic.
Can anyone help?

kill @e[type=Guardian,score_Riding=0]
Or something such.
I've not played Minecraft now for about 6 months, so I forgot completely everything about command blocks.
