My emergency-piece-o-rubbish PC (which I'm currently stuck using) has a fraction of the hardware you have, and I manage to play at a steady 20-25FPS with no lag, glitches, are crashes.
CPU: Intel Core2 Duo (factory UNDER-clocked to be slower!)
RAM: 1GB
GPU: Integrated Intel graphics. Nothing is capable of running so far except for Minecraft.
According to THREE polls that have now been conducted, the OP is part of the minority who experiences lesser performance with 1.3+.

He's not experiencing lesser performance, he's being hit by some kind of a bug which results in his game getting slower and slower over time. And it seems most likely it's specific to one of his maps.
Performance is actually better than before for almost everybody. The exception is some older single-core CPU's and older laptops with shared video RAM might come in at a little lower FPS. And yes, there are issues with chunks not loading fast enough all the time... that bug has been there for a while.
I think those polls are inaccurate because in reality most people notice worse performance, I for one notice a huge drop in FPS and although it's no where near as bad as the OP it's still very noticeable.. Going from an average of 500 FPS in 1.2.5 down to 45-125 in 1.3, My rig is more than capable of running this game maxed out 10 times so these issues shouldn't occur.
You're confusing two completely different issues. The OP is having an issue where on one map, his performance started good but over time dropped and eventually it wouldn't load the map at all. You're talking about seeing the FPS number report a smaller value than it did in the previous version.
I'd be highly interested to see what an independent framerate analyzer (for example, the one built into FRAPS) reports your framerate when running the older version on your computer.... I'd be willing to bet you were getting much lower numbers than what F3 was telling you.
I have always had animals, but I only recently made a separate area for each. Originally I had them all on the surface divided by fences.
Though I did have all those animals for a little while before my world started messing up. At least, I had them maybe a few weeks before I updated to 1.3.1 and it all worked fine. Then after I updated is when it slowly started lagging. I'll have to try kill a few and see what happens. It's starting to sound like it might be the problem lol.
I'm actually making my castle bigger haha. I was in the middle of clearing all those blocks at the back still. The far right used to be as tall as the castle corner towers

This. Minecraft is not that intensive to play.
