Me and my buddy have been playing on a LAN server.We've built a decently tall house and lined the corners with jungle wood. We live close to a jungle biome so getting starter cocoa beans was extremely easy. On each jungle wood block we farmed cocoa beans. Each stack of jungle wood went 35 blocks high, and we were able to place 2 cocoa bean plants per block, which adds to 70 beans per stack.multiply this by 4 for each side, and you get 280 cocoa beans. Multiply this by 2 for the yield (you still need 1 more bean for re harvesting) and you get 560 cocoa beans per harvest. Multiply this by 8 cookies per cocoa bean and you get 4,480 cookies per harvest (not counting the wheat you need, despite this it's still a lot of cocao beans. And, to make the harvesting quicker, we made an out harvester using pistons and water halving the work. I think that the amount of cookies crafted per recipe should be lowered (maybe 4 instead?) or the amount of time it takes cocoa beans to harvest should be increased
I don't think the game was supposed to be balanced according to overdoing things like this. It should be balanced for farming them off trees, not "farms". You harvest a lot because you built it this way. It just means that the mechanics scales very well. It doesn't mean that the "normal" way of doing things should be penalized just because you scale it to unnatural proportions.

That may be true, but the farm itself was extremely easy to make, and overpowers other methods of getting food.

I wouldn't call your farm necessarily too easy, just very practical. I've seen cactus farms and even Iron Golem farms that produce so much loot that your inventory fills up in a matter of a minute or so.
So far, I don't know of a way to automate wheat seed or cocoa pod planting, so you still need to manually place those items into the farm in the first place, even if you can semi-automate the harvesting of those crops in a spectacular fashion. Stuff like Melons, Pumpkins, and Cacti can be fully automated so once you get the farm built you can simply sit back and collect the stuff all day long... sort of like automated mob grinders.
None of this is new to the game, so I fail to see what the complaint is all about here.
When you add up energy points + saturation cookies are the second worst 'filler' next to rotten flesh, previously being the king of the worst food until it got upgraded(yes, rotten flesh used to be more filling even with the subtraction of food poison).
Make all the cookies you want, but I'll stick to bread and steak.
A lot of people are saying that cookies are the worst food, but what matters is the amount of cookies i earn from the farm. We nearly have a large chest full of cookies, and the only disadvantage is they have to be eaten 1 by 1.
And about the automatic melon farms- I can see where people are coming from with this, but they are a little bit harder to set up and it is tough to expand the farm.
I could also collect lots of bones (which is extremely easy) and keep spawning mushroom trees in a special room and get tonnes and tonnes of mushroom soup.
You have the food that take time to eat/use(crafting the soup bowl, crafting a cake, eating a cookie one by one) that are useful if you have the time for them(building things, etc.), then you have the combat foods that are quick and give a good tie-over (steak, golden apples, etc.).
Since you have to collect leather to enchant, I usually have lots of bread and steak left over, so cookies would be an utter waste of time for me.

I have to disagree with you, there. I find automated wheat farms just as easy to make. Sugercane also.
And then there are giant mushrooms, which really only need a large dirt box...
And chickens which produce infinite eggs...

Considering that there is still a waiting period with cocoa, as there is with wheat and (regular) mushrooms and sugarcane etcetera, etcetera, it is still fairly balanced.
I take a great deal of satisfaction from farming, and welcome a new way of doing it. :3

Actually, they now give you a full hunger point.

Cookies aren't exactly the best source of food (Melons are better than them, even now that Cookies give one hunger bar instead of .5)
But they are cookies, I'll give them that.

though I suppose this would be a lot easier to set up than a mega melon farm, less pistons needed in particular. That's the cost I suppose.
The eggs manually come to me though, and you get more food/ saturation from chickens so I use them less
