The current strongholds in the game are pretty horrible, they really need an update. I'm going to list all the problems I have with them.
Eyes of Ender take you right over the portal room. I would enjoy it more if they just led you to the entrance to the stronghold. Because now you just dig straight down and you're in the portal room and don't need to explore at all. Strongholds could have been like a maze.
Ever since 1.2, around half the doors are already open. I think it's just a bug though ever since they updated doors.
No infinite Strongholds.
There are tons of Torches floating in midair in the strongholds.
I can find a lighting bug having to do with torches in around half the rooms.
They spawn horribly. Like if they spawn a ravine, they will just be floating in the ravine with huge chunks of it gone. Same goes for caves. Mineshafts had the same problem, but they fixed that by making them bridge across. I don't know why they just don't do the same for strongholds.
They are missing the End portal a lot.
If caves, ravines or mineshafts cut through the portal room, you can't go to the end.
The chests in Librarys only have paper and books. It would be more intresting if they had those and ink sacs, written books, book and quills, feathers and anything having to do with books. I don't understand why they only have paper and books. Maybe even enchanted tools?
Only 5% of the bricks are silverfish bricks... They are supposed to swarm you the more you attack them, but hardly any of the blocks are actual silverfish blocks. It makes them far to easy.

They need to change the mob in the stronghold to something more fearful. As in, something that doesn't die in two hits.
Not only that, but the nasty little buggers destroy the mossy and cracked bricks that we all want. Since it's a portal to the END, maybe we need Endermen in there? And of course, any type of mob that attacks unprovoked. But not the inch tall insects that only bother us because they destroy the blocks around us.

Wow, I can't believe it's been that long. I agree that they need to be challenging and should contain more valuable loot to compensate.
They need to change the mob in the stronghold to something more fearful. As in, something that doesn't die in two hits.

Well, I hate the buggers because they're usually in the blocks that hold the lava in, and what a surprise it is when I'm backing away from ~5 of em trying to keep the rest of em asleep, I back into lava. Pretty dang fearsome to me.
And also, they can't enter the cracked or mossy bricks. They can only enter Smooth Stone, Stone Bricks and Cobble.

I think the loot in strongholds is okay actually. My only problem is by the time you are advanced enough in the game to find that loot, it's pretty useless to you.
Well its a stronghold, why not have more forced dungeons in them or at least more enemy spawner rooms of a certain type. I agree their generation needs to be fixed, and their size increased to make them harder to navigate, along with not leading you to the portal room.
And why is there only 1 silverfish spawner guarding the portal room? That is way to easy to beat. If they wanted to make it hard they should have like 20 silverfish spawners.

... or at least more than one silverfish spawner. This would be an easy, yet effective way of making them more dangerous. Right now, the spawner is actually useful. All you need is to go in a stronghold, don't break any block, and the silverfishes noises show the position or the portal. There should be at least some fake portal rooms with a spawner in it. Also, the more time you would loose exploring the stronghold, the more block around these spawner would turn into sylverfish block.
Also, how about making the portal rooms (real and false) not necessarly connected with the stronghold, so that you would need the destroy blocks to reach them, possibly releasing sylverfish.

1) Ravines should be far less frequent. About 1/5th the amount of them that there currently are would be good.

Simply making strongholds generate after EVERYTHING would fix pretty much all the problems. I'd much rather have the stronghold than anything else, especially the portal room part.

Stronghold should generate after everything else does, then they couldn't be greiffed by anything. Btw, if you use snapshot 12w07a, you can almost always find a nongreiffed stronghold as caves don't generate.
I don't like the first idea. It's suppose to be you have to go through the labyrinth to find the portal room.

I think of it as "the strongholds are very old and the wall and floors have collapsed because of the caves around them".
