All ores should be spread out geographically (biomatically), it encourages exploration and trading on servers. There should be a greater strategy in selecting your first home. Instead the way it is now you can start pretty much anywhere and know that everything you need is right underneath you.
Discovering valuable shiny things underground is one of the joys of survival Minecraft, surely?!
Taking the emerald ore out, kind of beggars the question, "Where the heck do the villagers get these gems from? Some passing Enderman caravan?". Keeping the ore in makes sense to the existence of emeralds as a trade currency. It might also explain why the ore is so rare, as villagers (or someone else) already mined all the stuff out...which is why it's so commonly used as currency.
