This happens mostly with worlds that are created flat (using MC edit) This has happened to one of my flat sandstone world but strangely not to my flat grass maps (both made with MC edit).

That's exactly what I've been thinking and feared. I downloaded a Flatgrass world and built a whole bunch of stuff on it and it won't convert. What I don't get is why would MC Edit really make a difference? If it helps though, I notice the crash report says Mac and I am also on a Mac.
Had the same problem here. Old flatgrass world crashed MC when it tried to convert it. I even tried the standalone converter jar that Jeb posted when Anvil was released, and it crashed that too.
I ended up using MCEdit to copy a large chunk of the world into a superflat map made with 1.1. I had things built into the ground in that map, so I pasted it with ground level at 32, rather than superflat's 5. The new world then converted to Anvil just fine.
It's not the most elegant solution, since there are sheer dropoffs if I wander too far away, but it's not really any worse than the flat map originally was, with bedrock walls surrounding the flat area, and normal terrain beyond that. Also, my map was constantly getting ravaged by snow before, which was VERY annoying. Now it's all plains biome, and I'm happy.
I have no idea what causes the problem with these kinds of maps, but copying the stuff out of it is really the easiest way.
I'll just quote a post I made in a similar thread. I had the same problem with a flatgrass map.

Ahh yes but ive tried that and everytime i have it either crashed MC edit when copying or when it was finished saving on MC edit it wouldnt even be on the map when i went to check for it. for example, im creating my second hunger games and it has chunks of nothing around it like millions of chunks of just air, not bedrock either, and when i go to copy it to a 1.2.3 map it just doesnt show up at all. whoever can help, PLEASE help

I just converted one of my older worlds and when I logged into it there were big chunks of my castle missing. Has anyone had the same problem and know how to fix it? The help would be appreciated.
After I converted over to 1.2.3, I tried to convert my singleplayer worlds, and it worked for one world, but my most beloved world always crashes. Any suggestions?
Use Robinton's Save Converter v2.0.1 to convert them to Anvil. It has succeeded many times where minecrafts built in converter fails.
You may have to manually update the lighting afterwards, or use MCEdit to update the lighting, but it will be converted!

Oops.. I just realized that OP was from a few months ago and yours is the current question.
Do you still have the old format (McRegion) world backed up? If so then I would suggest trying to convert a copy of it again, as it sounds like you may have just been a victim of a random chunk error or something.
* Of course, you could also use Robinton's Save Converter like I mentioned in my first response.
If it is the original then make a copy of what you have now, then in the copy delete all files ending in .mca. you should now have only all of the original .mcr files and can try a conversion again.
And just for a split second, (I had to record it to read it before it crashed)
Any suggestions?

Are you using the latest testing builds of MCEdit?

The one posted here in the forum hasn't been updated since beta 1.8, and has no Anvil support.
