Monster spawners are technically transparent blocks.. just saying ..but so are end portal frames
The thing is, we're not getting into the coding and smart stuff that only programmers and hackers would know, aren't we? We're talking about blocks that can't be simply walked through.

Any block that does not have infinite generation potential would fall under the category of rarest blocks. This means stuff that only generates in strongholds, since there are only 3 per world, and even though the world is finite (you can go from -30000000 to 30000000 in the x or z direction), such a large world would mean other rare blocks would generate enough that there would be more of them than stronghold blocks.
Yeah, in one of my worlds both a ravine and a mineshaft intersect the portal room - which is 100% intact despite this. Also, I don't think caves/ravines were ever able to cut apart portals because they generate before any other features as basic terrain (like mountains), and in any case can only remove stone, dirt, and grass blocks (until the 1.8 snapshots, when they added hardened clay and sand/sandstone; or perhaps they did what I did in my mod, which is have caves remove any non-bedrock, non-water block). Although the walls (but not the interior stuff) of strongholds are coded to ignore air blocks when being generated, hence the appearance that a cave cut through them (which is very easy to prevent by changing a flag, with this as the result; the only derpiness remaining is where the game abruptly stops generating pieces or generates sections on top of themselves. The mineshaft issue was simply solved by generating strongholds after mineshafts, as seen in the code.
I took a peak at the code myself in the Minecraft 1.7.9 code and your right. Honestly, I knew that generated structures such as dungeons and abandon mineshafts generated first so things such as ores can spawn or whatever, but the reason why I thought the bug was still implemented because Minecraft can be experimental sometimes
Due to mineshaft, it might be fewer then 36 because it can take out one or more of the end portal frames. I had this happen on an old one. Also, the rarest block in the game is the dragon egg, as another one cannot be obtained unless deleted the end.
The dragon egg doesn't natrually spawn though. We're talking about the rarest NATRUALLY SPAWNING block. Anything exclusive to a stronghold would be rarer than anything not exclusive to a stronghold.
I just realized...what about Endstone? That might also be rarer than anything with infinite generation potential, since endstone is limited.
Id say block of emerald is the rarest achievable block in minecraft, so far
They are talking about NATURALLY generated blocks, which means End portal frames, only 36 per world. By contrast, there are trillions of emerald ore in a world. Really; there are exactly 14,062,500,000,000 chunks in a world (60,000,000 / 16 squared) and according to the Wiki there are 0.2 emerald ore per chunk across an entire world; this means there are about 2.8 trillion emerald ore in an average world. Enough to make 312.5 billion blocks of emerald; 687.5 billion with Fortune III.
Not to mention emerald ore is actually more common than diamond in Extreme Hills biomes; my experience when caving is in line with this and they aren't that uncommon, which confirms what the Wiki says:

Also note that even though emerald ore is less common than diamond ore in general, it is possible for emerald ore to be more common than diamond ore in a certain type of biome or a specific chunk.
The graphs show that the distribution of all ores except for lapis lazuli is even in a certain range and falls off sharply at the borders. While the total amount of emerald is with 3386, even higher than the amount of diamonds (2997), the ore is spread out over double the height range, meaning that at a certain level the chance for finding an ore was just about half of the chance of finding a diamond ore, effectively making it twice as rare when tunnel mining.
In my previous world I mined 215 emerald ore (with Fortune III), making 54 emerald blocks, while I only found one jungle temple, thus only one redstone repeater and three chiseled stone bricks (still many, many more of these than End portal frames per world though). Never mind that I had to MAKE the emerald blocks, which goes against "naturally generated".
Of course, that doesn't even consider the fact that emeralds and consequentially blocks can be obtained in infinite* amounts from villager trading...
*Only 1,592,524,800,000,000,000,000 blocks, assuming the entire world was nothing but chests (60,000,000 x/z squared x 256 world height x 64 per stack x 27 stacks/chest). Of course, you can destroy them to make even more...
Though, yes it is a valuable resource, it is MOST CERTAINLY NOT the rarest, as emeralds only spawn in extreme hill biomes, silverfish spawners spawn only once in strongholds with end portals, and repeaters naturally spawning exclusively to jungle temples, to name a few much less common things than diamond in the overworld. And to add upon that, you need a serious grammar update with those typing skills.
