You can only get ONE. All three strongholds lead to the same End.
Anyway, I think it's chainmail or bottle o' enchanting. The only way to get them on survival is to trade your emeralds (already really rare) with villagers (kinda hard to find without seed) and it's a pretty rare trade offer.
I have found many of emerald or sapphire diamond and red stone but have never found an ended dragon egg. I also think pink sheep are very rare as I have only ever found 1

OT: Emerald is easy to get. breed villagers, trade extra resources for emerald. You can also stripmine extreme hills with a fortune pick and haul a ton of them away (great for experience). Same for chain and bottle-o'. An efficient breeding farm can churn out dozens of new villagers per hour. At that rate, it's just a matter of time.
Legitimately: Records. Eleven of them and you never know if you'll get one in a chest and if you do, which of the eleven it will be.
Records are not renewable and randomly placed in the world at generation.
Actually, the glass needed for a beacon is not renewable. Records are, since they are obtainable from a skeleton killing a creeper. I've got a full chest of the green ones.
Probably a Monster Egg block, as it's pretty hard to tell which ones spawn Silverfish. Even then, you still need a silk touch tool.

Oh god. You have all forgotten about the mycelium block. You need a silk touch tool to take it and you can find a mooshroom island veeeeeeeeeeeeeeeery hard. So yeah, mycelium blocks
Why do people always insist on making and keeping alive these threads? The answer is simple: The dragon egg. Once per world, nothing is rarer. End of discussion.

there are literally hundreds of millions of emerald, gold, and redstone ores, and hundreds of villages. just because you can't find them doesn't mean they're rare. and thousands if not hundreds of thousands of endermen spawn during the course of the game to give you ender pearls. they're not much rarer than any other mob drop. there is a phreakin infinite supply of mycelium, also. if you just pick one with silk touch, you can place it by dirt and grow your own.
then, there are strongholds. true, there are only a few, but they're made of the same blocks found everywhere else. the only thing quasi-rare in strongholds are End Portal blocks and silverfish spawners. but there are at least 36 and 3 of those in each world, respectively. since each end portal directs to the same End, the rarest items will be there. and not, it's not ender crystals.
therefore, the rarest thing in the game would be the ender dragon itself, and the dragon egg. there are only one of each in the whole game.
Golden apples and saddles are renewable through trading, tree farming, and pigman killing. Mycelium is rare, but not rare enough, because if you find one mushroomy island, you've got a ton of mycellium, just add silk touch. Music discs are renewable. Enchantment bottles are renewable, while rare. Emeralds are renewable through trading.
Pink sheep are not an item.
