This is something that's been a long time in coming in order for Minecraft to achieve a true balance of ease and difficulty. It's finally getting to the point where some things can be challenging, yet the game is still accessible. Think about it like this. When was the last time defeating the Wither felt like an accomplishment to you? The first time you did it? The first few times? And how long has it been since then? Do you know why that is? Defeating it was the same thing every time; there was never any strategy or difficulty. Just whaling away on it with powerful items and seeing who killed who first. Grab a Smite V sword, down a God Apple, and you're guaranteed to beat it in seconds.
Now? Different strategy, different challenge. It actually requires some thought. Eating a God Apple will mitigate the damage, but won't eliminate it. Smacking it down with a Smite V sword works, but so does a Smite V axe, if used properly. Being able to solo the Wither actually means something now, because it eliminates a huge advantage on the part of the player.
Changes like these are for the good of the game as a whole. So many people are only bothering to look at the short term, or how it affects them personally. But what about the long term? Look at how this will change the course of history for the game, how everything will look to us as players years down the road. What direction these changes are leading the game.
From this, I can see a future where veteran players actually earn and deserve the respect of the younger, showing them what mastery of the game can do for them. I can see a future where true strategy can start to dominate combat and survival, rather than just being a neat consequence of having played long enough. I can see a future where Minecraft becomes not only something popular and fun, but something powerful. A game with many layers within itself, that reaches far more than it does now. If they continue in the direction they're going now, with moderation and wit on their side, they can create something truly amazing from this game. And fighting these changes will only prove that, rather than wanting for the betterment of the game, you care only for betterment of yourself and the ease with which you dominate your worlds.
Golden carrots have a good synergy with the new saturation regeneration mechanic so those are going to see wider use. Powered rails and gold for brewing are also two other mainstream uses for gold. I would argue that the biggest change is there is very little need to create gold farms now, which isn't a big loss.
From what I can tell, golden carrots only heal about 1.5 more hearts than steak (When eating with 8.5 hunger remaining).. Not that much of a difference, really. This will leave you with 7.5 hearts regenerated (From .5 hearts) by the time your saturation regeneration runs out. And barely enough to fully heal you with your normal 4 second healing (Takes 1.5 hunger steaks away, which then you have 8.5 left).
I'm not sure if golden carrots really are worth it, honestly.
No they need to put it back the way it was. "finding" a finite number of items is not fun in any way for most of us. They are simply making an update which caters to a small number of players meanwhile giving the finger to the community at large. I am not happy with any of the changes and strongly dislike the direction Minecraft is headed! Notch come back and save us from Micro$oft!!!!! Please!!!!!!!

Compare it to the same "challenge" with a gold farm on top of the nether using craftable gapples... How much of a challenge is it to AFK at your gold farm for a week to get 100 gapples?

This is incorrect. The "default" resource pack is not a foreign file, resource packs are also in the "options" menu. They're as much a part of the game as anything else. You can simply edit the "default" resource pack to your liking with paint, it's definitively not hacking though.

While I'm not much of a survival player anymore, I feel the need to weigh in on this. So please, bear with me, because I'm going to say some things that will probably some people off. And please excuse my language, I can't think of any better way to express my frustration at this entire discussion.
Notch apples were too OP anyway. They took away the challenge of the game and made such achievements as killing the Wither worthless.
Now, think about it for a minute. There's a freaking achievement for getting one of these things and using it. Now, that may not seem like a big deal; heck, there's an achievement for making a wooden sword, right? Well, you'd be wrong. There's also an achievement for visiting every single biome. That's 61 individual biomes. Nearly impossible. Players have been achievement hunting since they were introduced into the game; such a late-game achievement as "Overpowered" is a big deal.
Knowing that getting one of these things is a big deal, do you really want it to be ridiculously easy?
And another thing, they were way too freaking OP, regardless of how easy they were to get. Eating a single Notch apple would literally make a boss fight just another ho-hum spam fest. A freaking boss fight as easy as killing a zombie? Hell no. Think about what a boss is supposed to represent. They're the big man, the endgame, and even minibosses are often regarded with something bordering on fear. A boss should strike fear into the hearts of it's opponents. When was the last time the Wither seemed like a challenge? Even the Ender Dragon, the freaking final boss of the game, is just another fight. Nothing special about it. Nerfing the Notch apple, even simply by making it rare, is just one step towards making Minecraft feel like a proper game, with some actual challenge to it, rather than just "see how much stuff you can get before a Creeper finds you". Seriously, when a Creeper, one of the most ho-hum, basic mobs in the game, is scarier than the final boss, you've got a problem.
All the hate towards 1.9 is really starting to tick me off. I understand if you don't like the changes. There are a couple things I'm not too happy about myself. But when you just and moan for no reason other than, "Oh, no, they changed something!", then in my opinion you are a pitiful excuse for a player. Use some logic and try to see why they did what they did, instead of complaining incessantly that you want it back the way it was. If you want to about a change like a noob instead of adapting and using it and having fun (the entire point of the game!) like an actual player, then that's fine by me. You're only hurting yourself by refusing to have fun with the game because the people who know it better than anyone else made a change you don't like. If you can't handle the challenge, play Creative instead and leave the surviving to the people who understand how to play a game.

No, it's not. There is a vast difference between opening a png file in paint and deobfuscating/reobfuscating core code... The png files are not secure, the core code is. Mods that edit the core code are essentially hacking the game as there is no official API from Mojang currently.

That's exactly what I'm suggesting and is completely correct. You're simply wrong and need to just accept that. When Mojang releases an official API, then I'll consider mods made with that "meant" to be in the game.
Most mods that edit core code require a mod loader, like forge. Go try to play some Thaumcraft on a vanilla multiplayer server and let me know how it goes. I'll have no problems using whatever resource pack I choose however, that's the difference.

Ok... let me get this straight... first of all, you can still spawn them in using commands. PVP is still the same... Second of all, if you need notch apples you must not be very good at PVP. Finally, why would you limit yourself to pvp... Why not explore... mod... build or get into some redstone.

Enchanted Golden Apples could be crafted with 8 Gold Ingots, while a regular Golden Apple could be crafted with 8 Gold Nuggets, meaning you could craft a regular Golden Apple with just 1 Gold Ingot.
Let's now go back to the future...
So now, Notch Apples are uncraftable, and regular Golden Apples can be crafted with 8 Gold Ingots.

No, they don't need them, they want them. There's a difference between needs and wants.
You want them because they were so easily obtained and there was a good chance whoever you were fighting had one. You do not need them to PvP well though, it's a crutch.
The use of gapples is the minecraft equivalent to nuclear war, it's "mutual assured destruction". Anyone who wants to keep gapples the way they were is of the opinion that PvP should be a gapple arms race, either you're Russia or you're Poland in PvP depending on whether you're using gapples. Mojang is of the opposite opinion, coming in like the U.N. with a gapple embargo. You'll still be able to find some "dirty bombs" in dungeons, but it's not a scorched earth policy anymore.

Why not jump back to release 1.0... You know, before enchanted apples were even added.
That was also before leaves dropped apples as well... Which was added in 1.1. So all apples were found in dungeon chests, which you then had to craft a normal gapple with.
Gapples have been through a series of buffs and nerfs since their introduction in an attempt to balance them with current game mechanics. As the game continues to develop, I'm sure they'll go through further buffs and nerfs to keep them balanced within the current game design.

just search 'minecraft afk gold farm ' on youtube, if you actuly play the game, and don't set up an AFK farm for every rescorce, than the recipe can be balanced, but when you have a farm that makes enough gold to make a Gapple every 8 miniuts, and can get apples easily from farmer villagers, you start to see an epidemic appering

People who think that gold is so rare and hard to get... they obviously don't actually mine... I find enough gold to make at least one Notch apple almost every time I play (once enough to make four); I've filled nearly an entire DOUBLE chest with gold blocks! Enough gold to make 6 stacks of Notch apples. Prior to 1.6 I'd have no trouble at all mining enough gold to eat nothing but normal golden apples (or golden carrots in 1.6+). In fact, getting the apples required would be harder since they are not farmable like other crops (need to cut down a lot of oak trees vs. letting a plot of carrots, etc grow).
I put most of the blame for the perceived rarity of gold on Fortune and branch-mining since Fortune (any level) effectively makes diamonds more common than gold when branch-mining and most people do not mine much more than necessary to get enough diamonds; on the other hand, the last time I returned to my main base I brought back 41 blocks of gold (5 Notch apples) - and only 5 blocks of diamond; even with Fortune and including what I used for repairs that is still only around a third as much diamond.
PS: Prior to 1.6 (that was when they changed the recipes) enchanted golden apples still required gold blocks to craft and I'm sure that has been the case ever since they were added; you can read all about the changes here; and here is an archived page from before 1.6 showing that the recipe was the same (interestingly enough, they nerfed Regeneration in 1.6, to half the speed (each level doubles it), but also upped the levels from golden apples to offset it; Regeneration V was the same as the old Regeneration IV).
The only reason why they would be perceived as overpriced is because people apparently ate them as if they were candy, not for the special occasions they were intended to be used for, such as defeating the Wither or for an emergency Fire Resistance potion the first time you enter the Nether on Hardcore (I've never eaten or made one myself since there is no need to do so in normal Survival mode; I only make a couple normal apples to cure a couple zombie villagers, for which I think they are very balanced given how useful villagers are).

So now, Notch Apples are uncraftable, and regular Golden Apples can be crafted with 8 Gold Ingots.
If we were still like about 2.5 years ago, gold would be incredibly common, Enchanted Golden Apples will be a must-have for everyone, and everything will just be post-apocalyptic.

No, they don't need them, they want them. There's a difference between needs and wants.
You want them because they were so easily obtained and there was a good chance whoever you were fighting had one. You do not need them to PvP well though, it's a crutch.
The use of gapples is the minecraft equivalent to nuclear war, it's "mutual assured destruction". Anyone who wants to keep gapples the way they were is of the opinion that PvP should be a gapple arms race, either you're Russia or you're Poland in PvP depending on whether you're using gapples. Mojang is of the opposite opinion, coming in like the U.N. with a gapple embargo. You'll still be able to find some "dirty bombs" in dungeons, but it's not a scorched earth policy anymore.
Why not jump back to release 1.0... You know, before enchanted apples were even added.

That was also before leaves dropped apples as well... Which was added in 1.1. So all apples were found in dungeon chests, which you then had to craft a normal gapple with.
Gapples have been through a series of buffs and nerfs since their introduction in an attempt to balance them with current game mechanics. As the game continues to develop, I'm sure they'll go through further buffs and nerfs to keep them balanced within the current game design.

just search 'minecraft afk gold farm ' on youtube, if you actuly play the game, and don't set up an AFK farm for every rescorce, than the recipe can be balanced, but when you have a farm that makes enough gold to make a Gapple every 8 miniuts, and can get apples easily from farmer villagers, you start to see an epidemic appering

People who think that gold is so rare and hard to get... they obviously don't actually mine... I find enough gold to make at least one Notch apple almost every time I play (once enough to make four); I've filled nearly an entire DOUBLE chest with gold blocks! Enough gold to make 6 stacks of Notch apples. Prior to 1.6 I'd have no trouble at all mining enough gold to eat nothing but normal golden apples (or golden carrots in 1.6+). In fact, getting the apples required would be harder since they are not farmable like other crops (need to cut down a lot of oak trees vs. letting a plot of carrots, etc grow).
I put most of the blame for the perceived rarity of gold on Fortune and branch-mining since Fortune (any level) effectively makes diamonds more common than gold when branch-mining and most people do not mine much more than necessary to get enough diamonds; on the other hand, the last time I returned to my main base I brought back 41 blocks of gold (5 Notch apples) - and only 5 blocks of diamond; even with Fortune and including what I used for repairs that is still only around a third as much diamond.
PS: Prior to 1.6 (that was when they changed the recipes) enchanted golden apples still required gold blocks to craft and I'm sure that has been the case ever since they were added; you can read all about the changes here; and here is an archived page from before 1.6 showing that the recipe was the same (interestingly enough, they nerfed Regeneration in 1.6, to half the speed (each level doubles it), but also upped the levels from golden apples to offset it; Regeneration V was the same as the old Regeneration IV).
The only reason why they would be perceived as overpriced is because people apparently ate them as if they were candy, not for the special occasions they were intended to be used for, such as defeating the Wither or for an emergency Fire Resistance potion the first time you enter the Nether on Hardcore (I've never eaten or made one myself since there is no need to do so in normal Survival mode; I only make a couple normal apples to cure a couple zombie villagers, for which I think they are very balanced given how useful villagers are).
