Try turning of certain sounds in game, then listening for it for 5-10 minutes, it will help narrow it down. And I'm assuming you know how that works, as you seem quite smart.
Okay, this thread got more attention than expected, all my other posts get 10 views or so xD
I have tried stating that there is no failure or anything. All drivers are up to date and all that, and for some reason the whistle can't be heard when I have both mob sounds (Hostile) and cave sounds off, but otherwise it can be heard.
As Gustavo mentioned, the sound is only heard in a dark cave with lava, and with sunlight coming down due to a hole blown from the surface. But the sound isn't because of bats though, as there are no bats, and I have a command block that removes non-hostile mobs (Sheeps, bats, cows, etc) because it's an adventure tower maze, I want the player to fight hostile mobs.
I have been unable to record the sound due to the sound is heard rarely, and I'd rather not use multiple GB of recordings to hope catching one, but as I said in earlier posts, when I see the sound levels in Windows, I can see a slight audio spike from Minecraft when the whistle sound is hear.
And to you who thinks it's bats dying in lava, the sound is really close, it is probably the closest sound in the game, but the sound I hear is longer, about a whole second, like someone whistling at me.
No hardware or software is faulty, as I can open the map in my 2nd laptop, and the sound is heard there too, so i'm sure it's coming from Minecraft.
And again, the vanilla is 99% vanilla for the exception of Optifine HD. But the sound is still heard when I turn back to full vanilla Minecraft.
Lastly, if anyone thinks the audio files have been messed with, I can verify that it's all original, as no one is messing with my computer, and my other laptop still have the sound in Minecraft too.

1) Pff... maybe some new ambience sound for 1.7.10 and later. Afterwards, it doesn't occurs in 1.7.9 as far as he knows!
2) The command blocks that removes pacific mobs is not working (at least not for bats and/or not in the area where the whistles happens), and therefore are the bats dying in the lava, with lower pitch in the sound!; and
3) Some whistle outside there.

I'm not sure of the sound that you're hearing, but I'm pretty sure that you can go into your Minecraft directory folder and look for the music and sounds. Play them in some kind of program for listening to them all.

If there's a command block killing bats then there's your answer. Everytime the command blocks kill the bats, they die, and they make their death sound.
I know you want me to try and record the sound, and I will record it. I am however busy running my own business, server under development and planning to start streaming with my server staff. So time is scarce :/
But I am going to play a little bit around on the world. I haven't tried to replicate the scenario anywhere else (Took a bit of accidental explosions, lol) though.
And no resource packs in use. I use Herrsommer's Medieval now, but the sound started when I used nothing but optifine, which implement no additional sounds as far as I'm aware.
And the command block is working. I'm sure of that at least There are no horses, sheeps, chickens, etc spawning as long as I'm in range of the command block (Which is in the center of the maze, so even with the lowest chunk settings, it should still cover the entire maze). And yes, bats are included.
And no, I don't believe in Herobrine, nor am I trying to create a creepy pasta thread, even though I find the myth of Herobrine interesting. (Come on, who doesn't?)
Anyway, I'm going to try some more to record the sound, so I'll post back if I can

Hope that helps. I actually did that two days ago, as someone suggested I'd do that in case my sounds was modded somehow. But as you probably can guess, I didn't find the sound in there.

Yeah, I thought that was it myself until I studied the sounds more. I made it on purpose, so that you get a "screaming ambient" sound in the maze, but that one happens way more frequent, and when you hear a bat being killed, and if you're lucky and hear the whistle right after, you can tell they're different sounds... :/

Btw, I've just noticed that the sound only plays when connected to the internet...? O.o
Jeb's cousin, Stropple, was once caught in a Hungry aura node. His soul, however, did escaped and so far does haunts the dark caves with lava with crying and whistle sounds, trying to make people recognize his pain and help him. Thaumaturges often reffer him to as "Whistle Kid", as it will make a hella lot of neveraforeseen whistles in these ambients.

XD Stropple was the pioneer of the Cobalt concept and though not working at Mojang, did personally helped Jeb at coding the villages (though not the Better Villagers).

I forgot the ring above the "o" of Stropple, but I don't know how to write any weird diacritics in an Brazilian keyboard like mine, specifically Brasil ABNT2 (and I speak portuguese, not english, and I'm brazilian, and not an global!) Well, which sequence of Alt + numpad key does makes the o with ring? So far I know Alt + num 3 does ♥.

I thought so too, but I can't figure out how that would be affecting it, unless I'm playing online. And again, the sound comes from Minecraft, I've already verified that one too many times, so it isn't caused by other applications. I've tried closing all other softwares while running Minecraft.
And to gearsofwar3, many have thought so, but I think I have made it clear that the bats dying isn't what I hear..
