2. Twilight Forest (I'd love to see a new dimension and while they said they won't, I'd still pull for a new dimension if it was the one in this mod. By adding it, I mean it would already be as fleshed out as in the mod, not partially added, like horses and maybe pistons, as some mechanics the original modder intended were left out, I think. Twilight Forest is an awesome mod and I love the biomes and especially the bosses, and boss style. Minecraft needs some bosses done like this mod's, like a Spider Queen/ King boss in that minecraft room or something similar to that dirt room you find. By this, I mean bosses confined to a specific structure or room.)
3. Mo Creatures (partial) - I'd love to see Werewolves and Wild Wolves, along with some of the fauna. Oh, and Unicorns, Pegagues, and Nightmares should of been added as super rare breeds of horses. (ala Killer Rabbits in rarity or rarer) Actually, I think only Unicorns could be found in the wild, possibly Nightmares, but ehh. I personally always felt Werewolves or at least the older style of Werewolves could of fit into vanilla Minecraft and would of made the gold sword useful. As for Fauna, we could use the Bears, bugs, and birds, along maybe Deer. I'm not sure about Big Cats, though they could be restricted to Savannah and Jungles.

I don't really have any mods I'd like to see in vanilla. There are plenty of mods I love but they feel very out of place or are overpowered for vanilla. I've used or read of most of your list.
I feel infernal mobs would be too difficult for vanilla. Mobs from that mod can spawn with absurd amounts of health and overpowered as far as the term goes. A zombie one time that had 360 health approached my base, I was working on my building project. He shot a fireball at it and lit my build on fire. I had to run, I slept to light him on fire. As I left my base, he was still alive and shot a fireball that burned down my entire base. Then he murdered all of my farm animals that spent so long collecting. Everything is gone. Rage.
A lot of mods feel out of place, overcomplicated things or are unbalanced. The mod I'd say I'd like to be implemented the most is natura, I like the butterflies, catipillars and crickets that live in grassy areas.

Agreed. No need to add in a bunch of mods out there as part of Vanilla, that's why I feel the biggest need right now is a proper mod API. Make it easier to develop for Minecraft and I think you see even a bigger proliferation of mods than you currently see, and probably even higher quality mods at that. Although I know it's not horribly hard to develop for it, as someone who writes code on a regular basis I would love to see an official API.
I couldn't really think of all of the mods I'd want to add beyond those three, but Rei's minimap definitely is one that needs to be added. They can always leave out the entities radar and stuff that can make it op. If they were to add it, I think they need to make the entry fee expensive (material-wise), so maps don't become utterly useless too fast. Diamond/ diamond blocks possibly needed to make this special minimap of awesome, which has to be in your inv at all times (or in a new slot on your inventory) or you won't have it. If you die in lava or die and can not get it back in time, you'd need to make another one.

Pull-carts are just such an incredibly intuitive addition to the game. They use tech levels that feel natural for the game and make certain things much nicer. They also create a really good reason for making smooth paths and roads in the game.

For me the main thing they should add is more of an improvement to the customized world options; for example; want more or less caves than the default? Not currently possible without mods - yet it is so easy to change them that I actually released a cave mod for 1.8 the day it was released, enabling you to get the big cave systems that existed before 1.7 back. The same is also true of other structures; as you can see here Superflat allows you to make them more/less common, bigger/smaller, etc (options for temples and ocean monuments should also be added); there is no reason why they can't, with minor changes to add in the appropriate tags/sliders, make it work for customized worlds (they use the same code). Also, rename settings like "main noise scale" to something that makes more sense, with mouseover tooltips to describe them (like Optifine does with video settings)
Also, as others suggested, I'd remove the upper layers of bedrock, and also lower the level of lava in caves to y=5, modifying the range/size of diamond, etc appropriately to keep the same density/amount exposed in caves, adding about 10% to the explorable depth underground.
Also, on the subject of modifying ore distribution, you should be able to have a fractional chance of ore generating in a chunk; for example, you could crank up the size of diamond but make it very rare, like one vein in 10 chunks, so while hard to find you'll find a lot at once (this would probably be an extension of the spawn count slider; when set below 1 it goes to 1/2, 1/3, etc, or perhaps another slider which works in combination; for example, a 1/10 chance per vein of 10 veins in a chunk would average 1 but possibly be as high as 10, increasing variability in per-chunk ore counts).
