Really nice mod, but I have a question: do you plan on adding the animation (compatibility) feature for other mods such as carpenters blocks? Also is it possible to add a garage door option to the Door factory? I don't think there would be anything more awesome than an awesome custom garage door with an awesome animation it does seem like a lot of work though, but it is a nice idea still
As already stated, animations for others mods need to be done by those mods authors. I won't be developping their mod. I did my best to provide an easy to use API to allow them to implement animations, but it's their job to code their doors. So if you want the awesome doors from other mods to be animated, bug them directly

hope that helps diagnose the bug, this was with the test version of my modpack (see bellow, the test version is the same as the one linked but has galactic craft and an updated pnumaticcraft, but that shouldnt change the results if you wish to recreate the bug )
on a side note this looks very awesome, the ability to have multiblock sliding doors intreagues me and i love the look of the rusty hatch in the screen shots.

Yes, the issue is the that the part inside SecretRoomsMod is not compatible with the newer version of MalisisDoor. I'm currently rewriting it, and adding checks to prevent crashes for when MalisisDoors is updated.
I notice the rusty door is a big 2x2 thing, which is very cool, so I was hoping a 1x1 rusty door might be added? It would fit better in the buildings I create.
Actually Rusty Doors occupy 2x3x2 (3 height) blocks, but I don't plan to add smaller hatch.

There shouldn't be any problem on the server. Make sur the latest version is used, and show log if there are crashes. Otherwise, I don't really know what I can do.

there is no crashes, the doors of the server don't have anims and dont open but you can still pass them and when i remove the mod they work fine
i had this same problem with door animations, my advice is to check your other mods to see if they add double doors opening together. that was at least the problem i was having
thats a shame about the 1x1 hatch, that could be quite handy, i've also informed the developer of a bug with his mod, improving minecraft, he has a config option that when set to true allows double doors to open together, setting it to true makes it clash with your mod an they end up with no animation, this only happens to vanilla doors i noticed
there does happen to be a clash with secretroomsmod, i have .371 and updated it to the latest, .377, an it crashed, i'm off now to inform the developer, although i have a feeling he already knows

You can easily make your own recipe-altering scripts with MineTweaker.
theres also the crafting manager mod, it allows you to disable any recipe and add your own recipes, using 3 iron blocks is a little extreme for a simple door with no actual in game benefits, its purely cosmetic. also that style of door can come in wood, colour steel and colour steel with a wood texture

I have tried multiple versions of forge but this error won't stop. Any Idea why this is happening?
I'm having severe FPS drops using doors created from the factory. It seems to only happen when looking in the direction of the custom door(s). Another effect is that the memory usage cycles incredibly fast the closer the player is to the door. Mine cycles from 350MB to 750MB and back in a loop as fast as once per second. I have created and attached a map that demonstrates the performance, use F3 to watch the diagnostics while looking at different walls.
