So, I planted a sacred rubber tree and it basically ruined my world. Fps droped to 5 and it was a nightmare to remove it. So i closed minecraft and just removed minefactory reloaded. Logged back and the tree was gone but the world is just dark in the spots that it was dark where the tree was planted but the tree is not there anymore. If i walk in the chunk it goes normal again but as i get far away it goes dark again. Basically everyting in a 20x20 chunk area is dark and it just doesn't become light. I tried F3 +A, change the time, wait to see if it updates but had no luck.

You could try MCedit and force it to recalculate the lighting in the area. Just remove some blocks and do a save. It might fix it.

In MCedit:
Hover over the Pink blocks and write the numbers down.
Make a large enough selection to cover the entire tree by using the first tool to make the area.
Press 4 / or the fourth tool, Press R to go into the replace mod, Press the Block under "Find" and type in the number of the pink block. In the "Replace with" you make it air. Then press the "Replace" and let it work its magic. This should work.

Currently using MFR 2.8.0RC6 on a server with a few friends, and we found a weird glitch where once you place down a RedNet Controller you can't program it anywhere except for that block without restarting the server. It seems like for some reason the block thinks it's where it originally was but not exactly? Phantom models appear and stuff, images for reference:

Can't really help you with your issue, per se, but I did want to help you out with a couple things.
Skyboy is the person now maintaining this mod, not Powercrystals, so you might want to get in touch with him if you are having issues like this. Secondly, ever heard of curseforge? That's where all the updates are coming from now. And thirdly, Powercrystals Core is no more. CofHCore and the like are what this mod depends on now, so your server admin has legitimate mods.

Inside the Common.cfg. Around line 86 you have the amount of power it takes for the machines to complete 1 operation. Just bump these numbers

Just thought I would share one of my creations using the Programmable Rednet Controller that is a part of the minefactory reloaded mod.
Admittedly it was created with the AotBT pack but without the Rednet Controller it wouldn't have been possible. (at least not without a SHED load of redstone)

I'm having a slight problem with a MFR planter/harvester farm. Every type of plant I'm working with works (even Ender-lilys) but for some reason the farm doesn't want to plant or harvest Biomes o Plenty Magic Trees.
for some reason when i use minefactory reloaded my game always freeze in the mojang logo screen even though i have the latest PowerCrystalCore (Version 1.8.8 build 9) and the latest minefactory reloaded (Version 2.7.9) please help!

RoC's tree harvester machine does work with the sacred rubber tree, and I suspect (don't know for certain) if the axe does.

From my understanding your PowerConverters are outdated. That version seems to belong to 1.5.1
