Type your player name at the top right input box and click load.
voilá, now start editing your current skin.
Drawing:
Click on any color slot, to draw just left-click the player. Switch between color slots with mouse wheel.
Right-Click removes color making the pixel transparent.
Double clicks acts over an wider área.
L turn current color lighter, D - darker;
Did something wrong? Type Ctrl+Z!
Moving:
Rotate the player holding Shift pressed, then move the mouse. Holding Shift while spin the mouse wheel, you will zoom in or zoom out. Dragging with Shift will move the player by the screen.
Drawing in hidden areas:
Disable the hat unchecking the hat checkbox below the color slots, now you can draw on the head. Uncheck other parts to draw on neck, arms or legs inner edges, etc. The grid helps showing squares in invisible hat areas.
Additionally, there other nice features. You can use the editor for visualizing any skin, just paste the image url on the green url field (perhaps red if something gone wrong), or put #http://site.com/image.png at the end of the page address before reloading the page.
If you're at a criativity less moment or without pacience to click several times on so many squares, you can find a ready skin pointing your pickaxe to the search link and dig it. A window will open allowing you to search at Skindex (minecraftskins.com) without leaving the editor. Type a search query. Moving the mouse over the results show a big preview. Found a cool skin? Click it to load on editor.
And about wearing a different hair?
As you have seen, there is a "wear" link, just point your sword and hit it once.
The link will be afraid because it is peaceful, a window will open showing skins parts. You can add skins parts to your new skin. Those parts come from Minecraft Armory minecraft.decx.org that is a web site with a good repository of skin parts that can be used to build a new unique skin. To increase usability, it was incorporated in the editor. You can find a nice used clothings there. Choose any category, "hair" for example, click over a hair style who appears good. It's done, the part is added to you skin. Looks terrible? ctrl+z.
Now everything looks fine, setup your skin clicking in the send to minecraft, minecraft.net will prompt if you want to change to the new one, say yes. If you back to the browser previous page, note that the address has changed #imgurl/somelink.png was added. You can share this url with others so they can see your work. Even if you swicth skins, this will be saved forever.

I think its great! Easy loading, easy editing, easy color selection, editing the skin on the model, rather than in 2d, you can load from any image, to preview skins people post, its html5.

The arms and legs share the same texture (except flipped)
skins inherently work that way and it can't be changed.
The only thing it has better is the example image, where you draw over to make your skin. It just looks more presentable, and easier to work with.
Although, MC Skin editor still has more tools (bigger sized brushes) and more organized sections for the different parts of the skin skeleton.
But it's a great alternative for mac and linux. (Unless MC Skin editor has a .jar version I don't know about, or something). (I wouldn't know, I have a pc).

The shift-scroll zoom command actually activates page navigation shortcuts in Opera and Firefox.

The skin parts came from external site, but now with a little trick the part category is more organized, 17 categories/tags.

I think you have to hold shift while moving the mouse
But I kinda like it. The 3D editing is a pretty neat concept though because you can see it as you're going
