I am currently using animated textures in block bench that include transparency such as a spinning music disc and animated fire but when I port the models into the game they have backgrounds where they should have transparency does anyone know whats going on or have a solution?

If you're replacing a solid block, one that's not normally transparent, Minecraft will just discard the transparency channel and make the texture opaque no matter what you do. This is a hard-coded behavior designed to optimized the game's performance and so can't be changed with a resource pack alone. You'd need to mod the game to do this.
The only way around it is to have your model as a transparent block like stained glass so that Minecraft won't strip out the transparency.
