I was doing a quick test to make sure optifine's random mob textures would work on the horses (wanted to create some variation within the different base colors) and found that alternate textures do show up, but they cause the marking overlays to disappear even on the default color. Horses I haven't added alternate textures for show their markings fine. I've tried making duplicate marking files to put in the optifine folder with the same naming convention and no dice.
Any insight would be appreciated, I haven't been in the resource pack making game since 1.10 so it's possible I've just forgotten something obvious, but haven't been able to turn up anything..

This is because OptiFine doesn't support randomised markings. I've just run into the same problem.
