Is there a way to only have a single file with the glass connected texture (compact version) rather than have a separate file with each different color of glass? This would dramatically reduce the size of the connected glass texture files. If not is there a way to change only the glass and have that be the same for panes or do those also have to be separated?
would you be able to elaborate on this a bit more? I don't know exactly how to edit/create a colormap for stained glass(at least for when it is placed not for specific biomes) and also how exactly would I "link" the textures?

You could link all your colored glass to white_stained_glass(_pane) and provide a colormap to provide the proper color.
