Alright, so basically what i'm trying to do is make the custom texturepack that RuneSharkMinecraft used in the RMA series.
I have obtained many of the textures, but a few are missing.
The problem i'm facing right now is the grass over lay. When they were doing their series, they were still using the old resource pack and so they didn't have the over lays (I think).
This is the old image I am taking the textures from:
As you can see, there is no texture that looks like this:
So what I need to do is take the grass texture from the first image, and delete the dirt part, and then "decolorize it".
I can do the dirt deleting part, but the decolorizing is the part I am stuck on. Would anyone happen to know how to go about doing this?
EDIT: I'm not sure if this is even the best way to go about it. If you have another way, please say it.

Make the grass it's own image, use your Adjust Hue/Saturation/Volume (Adjust HSV) menu option (Usually under 'Edit' or 'Color' in most editorss), and crank the saturation all the way down. Very easy.

No, it doesn't have to be monochrome. If it isn't, it'll pick up some of the color from the texture map, which will throw off the biome coloring. This can be done intentionally to get some hue variation in the grass if you want it.

This whole recreating the texturepack is a bit annoying because every time I put in a new texture, I have to close minecraft, and then relaunch it to test it. Is there a way to avoid this? Maybe like just replace the file in the resource pack and reload the resource pack?
Instead of having your pack as a .zip folder, have it as a regular folder. Just have the /assets/ folder right in a named folder instead of a .zip file, but keep everything else the same. Then, after saving a file into it, press F3+t to make the textures reload. The game will freeze for a second, and then re-render everything with the changes to the pack.

Alvoria - based on the information you gave above I realized why one of my grass textures I had tried always gave me bright oversaturated green grass, and wouldn't change when I switched the colormap. So I went and changed the grass top and grass overlay, but in-game the side of the grass block still had that bright green. So I tried desaturating it, but then it was just grayscale, not picking up the color from the colormap. So for some reason the side of the block won't pick up color when desaturated like the grass top does. Do you know why this is, and how I can make the side match the top?
I can post a picture to show what I mean, I just need to be reminded how.

Are you playing on Fancy Graphics?
In-game, press F2 to take a screenshot. It will show up in your /screenshots/ folder, which is in .minecraft. (I trust you know how to get there). Upload your screenshot to Imgur or another dedicated image hosting site, and the copy-paste the Forum/Message Board code into your post.
Edit: Also, don't forget to post the textures themselves so that we can see the 'cause' side of the cause-effect relationship.

Change your graphics setting to Fancy Graphics. That's the only explanation I can think of why this isn't working as you want it to.

It looks like you don't have a colored biome colormap. If your biome map is just gray/white, then this will happen.
Again, if that's not true then what mods do you have installed that might be influencing it? Also, what Minecraft version are you using? And what pack is that? Information is helpful!

Also, do you have Optifine installed by any chance? If memory serves it has a separate setting just for this that overrides the normal fast/fancy setting.

Sorry for the long delay. No mods running to interfere, and using 1.7.2. The resource pack is one I'm cobbling together from a bunch of resource packs - I believe the grass texture I was using came from Intermacgod's Realistic texture pack 128x.
Oh, and I do have a colored biome colormap, so I can't see where the problem is with that grass overlay.
