I suggest reading the All-Inclusive Guide to Texturing which is kept pinned to the top of the forum in hopes that people won't need to keep asking common questions like this.

Ah, see, that's a different question entirely. You should have just said so!
Just find the base stone texture in the resource pack (assets/minecraft/textures/blocks/stone.png) and delete it. Ditto for the vanilla ores. Minecraft replaces any 'holes' in the resource pack with vanilla assets automatically, so there's no reason to bother transferring things if you want to end up with the default anyway.
