You can set the frametime of the frame you want it to pause on to a really long duration. For example setting it to 200 would be a ten second pause.

Yes. There's no point in having your frames listed because the clock animation is key driven. That is, it's based on the time of day and must be laid out in a specific way in order for Minecraft to recognize it. The game literally doesn't know what to do with a list of frames since it won't consult that list, and as such just gives you an error textures.

I'm guessing you got your information on how to set up that .mcmeta file from the Minecraft wiki, didn't you? The information on the Wiki is completely wrong. Please read my tutorial, it'll show you how to do it the right way.
I did. I wasn't sure which one would be correct, but I figured the wiki gets updated more often. Why has nobody fixed this on the wiki? Trying yours now.

I have no idea what goes on with the wiki, nor how to get in touch with whomever edits it. A LOT of the resource pack information on that site is garbage or misleading. Just because it gets updated frequently doesn't mean that the people doing the updating know what they're talking about. This is the unfortunate part of the whole "wiki" concept.

I'm not sure what you're asking exactly. Look at the examples, they're pretty self-explanatory. If you know your way around your editing program of choice, you should be able to figure it out easily enough.
If you have a specific question, please ask. I'm not going to answer question about general image-editor use, though. There's plenty of tutorials regarding that available.

Personally I set up a grid and then align my frames to it. Most editors I've used have an option to snap to grid. How you do that in Paint.net... I have no idea.

is there a maximum length an animation can have? i want to make a matrix texture pack with code flowing over the standard textures with around 30s*20FPS->600 frames each 128x128; shorter animations would be less variety and would be more often the same as the block adjacent to it
Basically the maximum length is wherever Minecraft breaks down. It's different from user to user. I'd really recommend NOT making an animation over 60 frames, though, particularly at a higher resolution, unless it's the only animation in your pack.
I'm not sure what Minecraft's own limit is, but for the sake of whoever is going to use your pack I recommend trying to be easy on their system as much as you can.

Sorry about that, but what program do you use?
Excuse me if I am being irritating.
Gimp aligns them nicely, and it's free. There's even a script that stacks it all up for you.

Either that or you want your block to display a cartoon at full quality for some reason.
