Why do you need to 'fix TNT'? I see nothing wrong with it.
Basically, the overall goal of the tutorials is firstly to free up enough space that's cluttered with unnecessary textures to allow adding some new ones to improve the game's look, for example correctly-coloured log tops.

So, what, you're using terrain.png for CTM textures? And have you used the other free/unused ones yet?
I see an issue with this for 16x packs, because Patching/modding Minecraft is not necessary for those texture packs.
Actually, this seems like a bad idea even for HD packs, as not everyone uses CTM, so using existing texture spaces and freeing the up with CTM will cause oddities if the user is not using CTM.
So, why not just use separate CTM sheets?

You seem to have misunderstood, I think; this isn't a specific tutorial on how you MUST use CTM features, but more of a way to tell people how they're intended to be applied. Basically, the goal is through the progress of the lessons to teach the user how to use each individual feature from CTM in practice. Essentially, think more generally.
In return I give you my undying 'Really, it's no problem. It's not actually that difficult to do CTM when you have the knowhow. I was self-taught, I guess. In the sense that rather than following a tutorial I read the sample properties included on the MCPatcher thread.'s.
Firstly, use the same method you learned with TNT but on top and bottom. To add log metadata, use metadata=.
Secondly, create a fence top and fence side picture and fix them onto it.You'll have to use blockIDs= rather than tileIDs=, though.
I don't quite understand. Can you elaborate (I think I understand the log thing, but definately not the fence. I have highlighted the things that don't make sense.

And in response to your fence query, you need to go ingame, and find the 16x dimensions of the side and top, and make them into a side, if you see what I mean. So you'll need a picture that looks like + and a picture that looks like =|=.

The logs are each supposed to have their own top (84-86 in terrain.png)

And keep in mind, you need a seperate .properties for each texture. One for top, and one for sides. faces=top, bottom and faces=sides should do.
