Yes I recently noticed that on IE8...idk if it is a new or old problem but we're not going to bother spending hours messing with Internet Explorer specifically, especially when we already have a lot on our plate.
It probably would be do-able, but with more special glass textures (such as all the differently sized grates in the JohnSmith Texturepack), it would be extremely difficult. Take in mind, that not everyone settles for a border (and possibly a glare).
Of course, I'm not an expert on the subject. Truth be told, I'm horrible at coding.

First I must say..What you've done here is amazing, thank you very much for doing this.
I do wish it was a bit easier to upload textures, like having them all in a single image file and having them split into their own textures by themselves.
I also wish there were less "Sets", where you could chose a texture for each individual side(if a texture has more than one)
Also, You can chose individual Axes, swords and such but not for hoes, picks, or shovels.
Another thing, while uploading, sometimes the uploader would load partially then kind of freeze up and not let me do anything until I ended firefox's process tree.
Lastly, I tried to rearrange the textures so my default textures were first but sometimes they got moved around afterwards anyway.
I hope those bug reports help and I'm so glad you did this for everyone.
Really I think the only way to do it would have the pack artist draw each variation of glass, bookshelves and sandstone.
And is there a way to delete a pack you made? I accidentally made a pack, and I don't want to see it.
Easiest method from our perspective is to have the CTM glass selectable immediately after the glass texture and leave it to the user to match them correctly. This isn't the most convenient for the users.

Perhaps we should just make it so that it automatically selects the 3rd glass ctm if you pick the 3rd glass and so on and then make the ctm options invisible.

Also, with regards to CTM, It can't be generated automatically. I personally spent a couple of hours trying to figure out how to do it - I was the first person to actually make a fully working texture when he released it I think. If you were to generate the textures, there would be numerous errors and inconsistencies.
In my own opinion, the best thing to do would be to have the 4 different elements - That I outlined to you a few weeks ago - as customizer options and have them stitch togeather a ctm.png. Treat them the same as any other mod.
In the future, if someone figures out a reliable way to do it, then change it. However, for the amount of time its been since its been suggested - and with the numbers of people suggesting it, it cant hurt to just let people upload CTM.png itsself.
(The only footnote is that the elements need to be split for different variation combinations on the different parts, obviously)

Might I also add that the new version of Steamcraft deals with the bornite issue in that the item texture is now named "copper.png", instead of sharing "bornite.png" with the ore block. I very nearly forgot about this when updating texture packs for the new version, so I thought I'd let you know.
