I went to do this for you but I think I know why you are having this issue. You have you folder within the zip. Instead of the files being the main zip.
I couldn't get it to work after rezipping it so I would suggest altering your main zip and zip all the files together rather than zipping the folder that they are all in.

Well, if you read the error report, it says "duplicate entry: textures/grass_top.png" meaning that the unstitcher already unstitched a texture to go to the file that is "grass_top.png." Take a look in the "blocks.txt" file in the unstitcher's .jar file, and see if the filename "grass_top.png" shows up more than once and then remove the duplicated entry.
The unstitcher doesn't work for me. All I get is this:
And nothing else happens. No list of texture packs to select from, and no file choosing window. I've tried running it from the bin, and the texture packs folder, but it still does this same thing.
After reading through this thread It appears the Unstitcher tool is only a partial solution because it doesn't work with animations like lava and water. Since I can't see going back to standard textures, I will not be upgrading to 1.5 until this texture business gets sorted out. I hope you modders find an easy and painless way to convert your beautiful work.
Actually, I wouldn't be surprised if you could take existing (image strip) animations and rename them to the file of the block they're supposed to animate and them just working. Well, that is just a plain animation, not sure if they have implemented changing the duration of frames, or even for the entire animation, that may be the biggest pain....

You can just rename any of the old custom animation files as what they're supposed to be and put them in the appropriate folder and they will just work.
Also the issue of duration is handled by a required txt file named exactly after the file they control. An explanation of how these work is outlined at http://www.minecraftwiki.net/wiki/Texture_Packs#Texture_Animations_in_Minecraft_1.5
But if you just want them to behave in the default way you can leave the txt files contents completely blank and it'll just do it's thing.
Also I think I've heard there is a re-stitcher tool that somebody made that you can use to re-stitch while you work on things, then just unstitch again later. Or as mentioned you can keep it as a single png then unstitch when you're ready to export, but that only works if you aren't animating any of those items, otherwise you'll have to be careful that they don't get overwritten and you work wiped out.
Personally, I'm approaching the issue of making sure colors match up by just keeping mutliple files open side-by-side in photoshop.

Just rename your custom water or lava (or any other) animation files as the file they're supposed to animate and replace them in their respective folder within "textures." And if yours behaves in a different way to the default, make sure you specify that in the associated txt file.

Hey guys, I was wondering, does this work to make 1.5 texture packs back into the old format? I have a 1.5 texture pack from the painterly customiser and I dont want to have to redo it to make it work with 1.4
Painterly should allow you to download it for 1.4 (I've heard they offer this).Seems like you could put your painterly password in the site to re-select your textures, and then download again. Not sure if it works, though. If not, people have made restitchers, or you'll just have to wait for 1.5 to come out.

I hope a utility comes out to automatically animate certain textures, like the clock, because I really don't feel like animating 64 frames... that just seems really excessive work for something never used =/

Also, I think it should be noted that the unstitcher.jar might need to be located in your /.minecraft/bin folder (along side your minecraft.jar) in order for it to work. I tried it from my downloads and texturepacks folder and it didn't work, but then it worked correctly when I put it in my bin folder.

I got the custom animated blocks and items working. All I did was rename the .png to whatever format was wanted, and added a blank text file with the same name. Thanks Lemon!
My custom paintings were named "custom_kz_7.png" etc. in the Art directory.
still looking for the lava and water directories...

As far as I know, only blocks and items can be animated in vanilla. All other stuff (such as paintings) needs MCPatcher or OptiFine. Look on their threads to see how to do that. Lava and water are in /textures/blocks/.

Are you looking for the right filename? The original ZIP doesn't get altered, which is exactly what you want. Instead, Unstitcher creates a new ZIP with something like "unstitched" in FRONT of the old name. So if your original name is a long way away in the alphabet, you may not see the new file. Had me fooled for a while...!

That's just Mojang not testing their updates. If you leave and reenter the world, your placed paintings should work just fine.

edit: figured it out - I just right clicked and did open with java SE binary instead of double clicking on the file
