I am referring to the way the unmodified game works. The HD patcher copies the file directly into the .jar file which can also be done by hand using something like 7-zip or winRAR. Doing this though overwrites the defaults so every other pack will then use those images unless you once again patch it (or hand copy the old files back in) This is one reason that I often advise people to use the HD patcher even with some default resolution textures (Such as my mooncraft)
To be completely clear, if you take a clean version of minecraft, click on the mods and texturepacks button, and then select a texture pack, the game will load all of the .png files from that .zip except the ones mentioned above. I should also note that the compass icon from items.png falls prey to this same bug.
For the curious, all of those bugged images get loaded in as data so various manipulations can be done on them instead of being loaded into texture memory. Notch simply forgot to include the ones not in texture memory when he made the texture pack option and has said as much.

I am trying to mod my texture pack so the pressure plates have a red trim around them, but I cant seem to find them.
Do they change with the wood/stone? I hope not..

(Hello, everyone! Been lurking the forums for a while. Finally signed up, and I suppose a mostly general thread like this is as good a place as any to post on first!)
So, luckily this doesn't add much work for me for the pack that I'm working on. Just one addition to items.png, new stuff in sheets that I hadn't started on anyway (the Mobs folder and particles.png), and I'm not sure what I'll do about the new logo.
So I did...
That's odd it's just a 256x256 image with only the 'smoke' particles in it. Anyone know yet if that file is being used or is just a leftover from something Mojang was doing?

A common mistake for creating texture pack zip files is to put all of the files into a folder and then compress the folder. I have found that, instead, one must select all of the files in the folder, and then compress the files. The computer will compress all of these files into a single zip file that will work with minecraft. Otherwise, you will end up with a zip file of a folder of the files, instead of a zip file of the files themselves.

Zip Files are not friendly to FireFox v. 3.6. =( It made a non-stop loop of tabs open. Every time I download any Zip File, it does this. Not friendly. =(

Yes it is. So now we can make our own pack specific logos for the game.
