What textures other than water, lava, and portals can be changed with MCPatcher? I've changed water and lava before, but I want to know if there are any others.
I was also woundering if there's a default base for each of these I could model my textures after?
I have made several water/lava/portal/fire animations... that's not in the code, they are sprite strips(multiple layers layed out in a row). there are a couple different tutorials for it here.

As I said, I know how to make water and lava, I just need the defaults because I am only changing them slightly for my texture pack. Are portals made the same way as lava/water?
yep...fire too... portals are just one file.. while fire is two. There are no default animations png's to get... just have to take the default textures off of the terrain.png and animate them. (notch's animation IS in the code... but you can do so much more with the sprite tapes that mcpatcher gives us.)

I was going to make water look greenish and have rubble in it for my new 16x16 post apoc texture pack, but I wanted it to be default water as the base, how would I get this base?

The water, lava, fire, and portal animations are procedurally generated, so there isn't really any particular 'base' image file you could use. Maybe the relevant code could be altered and used to produce a sprite shite like the patchers use, but that would be better taken up with the modding community,

it's the base texture for the animations... every animation has one. since you aren't going to get the actual animation, you have to improvise and try to recreate it. try using the animation scripts I offer with the tutorial I posted. believe me, it wont be that hard to recreate.
Not really, no. Not unless you can get the original animation coding from Minecraft's code itself. If you could, you might be able to tell it to save the animation frames to an image file instead of displaying them.

Well, if you want to avoid flaming and other sorts of nasties directed at you, I suggest you avoid making simple edits to defaults as posting it as a full pack. Those with actual effort put into them (names slip my mind, a bit of searching could find the good ones) are successful enough, but packs that are made from scratch receive much nicer attention. Using simple edits should not be done except as temporary placeholders that fit a little better with the rest of your pack till you get around to making proper ones.
Good texturepacks are not made overnight, they're made over weeks and months. If you require additional information (tutorials, etc), just ask. Anyone here can give you links to those.
