You should remove textures you have no rights to reupload.
You don't need them included in your pack, either, you only include a pack meta and the files that are actually necessary - the files you changed.
I just wrote a wall of text explaining you why I did this, when my browser crashed and the text was gone. I don't want to type everything again, so here is the short version. The original idea was that we all combine our textures in to one pack. Since I haven't heard from Giammod in the past weeks, I did it this time.
I don't know what are "we" you are referring to, but WE are using pack overrides.
Specifically to avoid stupid work of combining your own pack and having all the associated issues.

I've been busy, IRL, sorry. I did originally have the idea of a Misa community pack that combine the community's textures and Misa's textures into one pack. However Misa said she didn't approve of her textures being combined with others' textures under her name. which is very understandable. So, she gave me permission to make an 'official' version of her pack updated for the new 1.13 format. The community pack was scrapped and the textures were used with credit and permission[where possible] to fill holes in the 1.13 pack that Misa didn't make. Textures and features I made for the Misa community pack were split off into a patch using my name. Henceforth, Misa requested that unless there's another major pack format change like between 1.12 and 1.13 future versions like 1.14 should be in the form of patches.
In Minecraft patches are used in the resource pack folder and applied in game by having the base pack (Misa 1.13) added first (above the default) and patches added above the base pack.
Yeah in regards to the shutting down of the Forums, head over to Maxikevey's Discord server: https://discord.gg/DCkHh9z
I have my own Discord server too which I've not yet made public, but will likely do so early next month when I update the first post to future-proof it a little. I also hang out in the above Discord server and will mirror any announcements about future rally points for the pack there as well.

However, now that I have built for years without them, I noticed that they are sometimes quite different in color to the vanilla ones,
and therefore my builds look a bit odd at certain places.
The new bone blocks are quite dark, so I cannot use them as a substitute for quartz anymore, although I understand that they also need to fit the soulsand valley. The smooth stone slabs are also much darker, which obviously fits the regular stone texture, but I just wonder why you decided to make it so different from vanilla.
The quartz texture is magnificent. So is diorite. The granite however looks a bit dirty in my opinion. I wonder if that could be changed to a more salmon like color, which is also realistic if you look at the feldspar part of real world granite, it actually occurs in nature like that. (especially Rapakivi granite)
But then again, I understand that Minecraft's naturally occuring blobs of igneous rocks are hard to match with the regular stone.
Anyway, my only intention is to provide some ideas. No demands
I knew that adding a features list might bite me in the butt. I've since edited to try and clarify that point a bit. This is definitely not a 100% faithful to vanilla pack. It's more faithful to the design of vanilla blocks unlike many texture packs with a very strong theme or setting. This means no major substitutions to the intent behind what the blocks are supposed to be or represent. Color design in my pack is a slightly different story. For the most part I try not to deviate from vanilla's basic hues, and relative shade differences I try to preserve when possible. However, the original reason I made the pack was because the vanilla textures were too bright and harsh on my eyes after extended play sessions. Along with my more muted color scheme, the realism aspect also can often override the shade relations of certain blocks. (For example, the upcoming copper ore is coppery in color, but in reality is mostly oxidized when found in nature, and thus will be bluish green on my pack.)
Part of my design for years has also been to separate naturally-occuring textures (primarily used for natural environments) from crafted textures (primarily used for building), with natural textures having designs and color schemes that blend well with the environments they naturally spawn in. As bone is naturally generated in darker or earthy-colored areas like the soul sand wastes, underground, deserts, swamps, etc. I went with a darker, more realistic shade that blended in better with those environments.
Unfortunately with as much emergent gameplay as Minecraft has, it's pretty much an impossible task to predict how players will use materials in ways that may not have been originally intended (like using bone as a substitute for quartz). Different players will come up with different uses for materials in their builds and designing a texture pack to please everyone is not really doable. The best I can do is focus on maintaining consistency of the design principles that have been long-established in my pack, and encourage people to edit the pack to suit their needs. Over the years I've provided many alternate textures which should be easy to find on my Discord server, if not on this thread. Once I'm all caught up with updates and just working on extra features and improvements, I'll also be doing alternate texture commissions through my Patreon.
Here's a bit of a sneak peak of some of the newer Nether content I've been working on. (Currently available for through the weekly Patreon content patches. )

I'm happy for people to use any textures I've done, although I can't claim credit, I just do a cheap cut & paste hack job
