I wasn't able to get 3.0 to work, but after some wrangling I got 3.1_debug to work. I'm running 1.5.2 from a mod-launcher rather than vanilla minecraft, so I didn't have a .minecraft folder. I installed the vanilla launcher, ran it, so that it generated a launcher_profiles.json, and then created the .minecraft/bin folder (which didn't exist), and copied the 1.5.2.jar file into the .minecraft/jar folder and renamed it minecraft.jar. Having done so, AMIDST launched correctly, and then allowed me to manually input a seed.
I'm using mods, but AMIDST seemed to handle the situation just fine, and spit me out an accurate map of my seed. I hadn't expected it to be accurate despite the mods, but it definitely worked. I don't particularly care about Temples/Strongholds/Villages, so I don't know if those are accurate, but it got the biomes correct. And showed that I spawned in the middle of a massive ice plains biome surrounded by taiga, which explains why no matter how far I travel I still see snow everywhere.
Version 3 and 3.1 debug do not work for me. They launch, but they do not go beyond that. 3 does not say anything, but 3.1 debug says that it can not find my minecraft.jar file. I use only the default launcher, and that with the latest version 1.6.2.
edit: so I just discovered how the minecraft.jar files are now under .minecraft/versions and in folders named after which version the file is for. This may be the problem AMIDST is having.
edit: so, copying the 1.6.2 jar into .minecraft/bin and renaming it minecraft.jar got a bit further, but still caused a crash in 3.1 debug. It did nothing to facilitate a reaction in 3.0. See image: http://i.imgur.com/Tn3U8XZ.jpg

If you aren't part of the solution, then you obviously weren't properly dissolved.
I've updated the first post noting the issue. I'll do what I can to fix it the second I wake up.
I may have some helpful info. here.
I had my snapshot profile using a different game directory. I too was getting the error ("Found profile selection, but unable to locate minecraft.jar.")
Changing it back to \Roaming\.minecraft location allowed Amidst to launch with the snapshot profile.
It doesn't seem to be working correctly with 13w36a. It asked me to select my profile, so I did (I selected the one with my username, as well as default, which is all that was listed) and it gave me regular 1.6 terrain. At first I was disappointed to see there were still really huge oceans, but then I went to a spot and it was a completely different biome.
I imagine it's just a command line parameter. Open a command prompt (Windows key+R, type cmd), drag the amidst exe into the window, type a space, and then -noverify and press enter.

I've talked to Skid before. He says Jeb could have made his program long before him as a method of testing, and he doesn't really care of Jeb took AMIDST's source and adjusted it to test. I say it looks like Jeb did just that, but how are we to know for sure? Would be nice if Jeb gave Skid his version, though... Skid is busy, so he isn't fixing the problems yet.
Downloaded the 3.1 beta, instead I now get "Error extracting JAR data"
I downloaded the nomal MC launcher, ran it, downloaded packages, tried again, same thing.
Any ideas?
Edit: Ran rebug version of 3.1
Error is a FileNotfound exception for the minecraft.jar in the %appdata% directory. But I most assuredly DO have that file there.
Edit: Closer look is it also can't find launcher_profiles.json in the same directory, which is NOT in that folder. (Or anywhere else?)

I really ought to right a change log.... maybe I'll do that later.
One thing to note: The colors have all been changed to match minecraft's "official" biome colors.
Try downloading again. It appears to be a bug where AMIDST attempts to load the old minecraft.jar and then exits on failure.

I am having the same problem.
Make a new profile for the snapshot.
Thanks! It works.
Didn't work for me.

Did you make a profile that was set to the snapshot specifically instead of newest? That's what I did, and it worked for me.
