Either way, nothing is printed to the console. The gui form does partially open, enough to show File View Help and a couple of form elements, looks like a couple text boxes and a scrollable multiline textbox, but it's all greyed out and the debug window pops up.
I can still use the cmd line version but I thought this might be helpful.

What happened is my PC crashed and my minecraft world in vanilla 1.8.9 was open when it happened. Now a chunk in the middle of a mushroom biome, on which I have built a lot, has changed into a 16x16 square of ocean biome, cut right into the middle of the island, and into half of my main base.
I have a backup of this world from 3 weeks ago, and I understand that I can replace the .mca file with the backup, but in doing so I would be replacing the entire 32x32 chunk area around it, which happens to cover my entire main base. With the progress I would lose, I may as well restore the backup in full... which I may have to do.
But I had come here in hopes that I could keep my progress and replace just the single 16x16 unit chunk that broke, or at least reset it so that it becomes part of the mushroom biome again (without World Edit, I can't get it to work for me). This program sounded promising, and after searching the web for hours it was the closest thing to a fix I could find. Unfortunately, it doesn't detect the broken chunk.
So my question is, is there any way I can specify which chunk needs replacing, even if this program doesn't detect the error?

I'm afraid that regionfixer can't do what you want. You can't specify what chunk to replace, you need the chunk to be broken. This a job for a world editor (maybe MCEdit? I don't know if it's working with the last minecraft version).
Something you could try is to corrupt that chunk manually and then use regionfixer to replace it (with a hexadecimal editor, locate the chunk and replace some bytes randomly). Again, this looks like a job better done by a world editor, but this might work.

RegionFixer is made to find and solve problems in the world folder (save files). AFAIK ticking entitiy crashes are related to plugins and mods more than to a world folder. This is not really my area of expertise, I can't tell you much, but I can tell you that region-fixer is generally not going to fin or solve those problems. See if google can help you!

In order to remove all the entities you have to use the --entity-limit option. Also, when typing the command in the console you have to write first the options and then the worlds. In your case you could write:

Sorry for the late answer.
The readme file is a .RST because it's a reStructuredText file, used in GitHub (and lots of other places) for documentation. You can open it in almost any program that is able to read a text file. You can also read it formated in region-fixer github page: https://github.com/Fenixin/Minecraft-Region-Fixer
I think I have never provided instructions in spigot forums, if there is anything there it have been posted by sombody but me. I'm sorry if you feel that the instructions are made for windows users. Almost all of the code of this script has been wrote in GNU/Linux so it seems harder to use in windows.
Just tried the last version of region-fixer with python 2.7.8 and it seems to works perfectly well. If you find any problems while running it, please, tell what the problem is and I'll try to help. Write in your post the OS, the error you have encountered and the command used.
Also, it seems that there are a lot of tutorials and how-to videos out there in the internets about how to use region-fixer, try one, maybe it helps you.
i merged a few worlds by just renaming and adding some region files to my current server, as mc-edit couldnt handle that (4 worlds, very large). wrote a little script to help me with renaming.
now it mostly works, i can play, but there remains one problem; the server detects chunks beeing placed wrongly, but just sais "relocatiing", so seems to be auto-fixing that. however, all crates and beds in the copied-over region files are invisible. crates become visible again by opening them, but are empty. beds can be hit to become visible again.
any idea what to do? think this tool can help? im neither looking to replace nor delete, but to actualy fix regions
edit: tool correctly detects 348260 chunks to be in a wrong location. what now?

But I'm afraid RegionFixer can't help you. The worst part is that your problem is with tile entities, and RegionFixer doesn't touch/check that part of the map.
Is this nice tool still valid for 1.12 and maintained for upcoming 1.13?
AFAIK, it should work for the upcoming 1.13.
Though I'm not really updated in the upcoming changes to the game, a little of googling shows there are no changes in the world format. Feel free to correct me.
Hard to conclude as simple user Seen new stuff like datapacks in the worldsave that holds structures etc, new NBT tags for blocks and entities, new worldgeneration, new structures, blocks and biomes.. Dont know how this all affect the repairability of regionfiles. But yea, no explicit changes to the world format per se. So i guess you're right.

Right now GUI version of region fixer doesn't work in windows 10. I don't have the time to work on it, so please, try using the command line interface.
I don't know if this thread is still active due to the sheer amount of years I'm posting after, but if anyone can help me with my regionfixer crash I would greatly appreciate it, the world on my server will not start due to corrupted chunks and I hope the regionfixer can help it. I know that it's a bit late but it should work with 1.10 without problem. AFAIK there is no change in the world file format.

But I'm afraid RegionFixer can't help you. The worst part is that your problem is with tile entities, and RegionFixer doesn't touch/check that part of the map.

AFAIK, it should work for the upcoming 1.13.
Though I'm not really updated in the upcoming changes to the game, a little of googling shows there are no changes in the world format. Feel free to correct me.

Let's hope the new version doesn't break anything, because right now I don't have the time to fix it . I hope to get some time this summer, but that is just a hope.
I don't know if i'm doing something wrong but when I try to launch the GUI it instantly goes to the "Not responding" window and then crashes, i've tried running in compatibility for Win 10,8,7,Vis,xp, and on different machine, with different settings, in admin or not. I have been able to use the program in the past tho. But nothing seems to work for me, any help would be greatly appreciated.

Right now GUI version of region fixer doesn't work in windows 10. I don't have the time to work on it, so please, try using the command line interface.
I will eventually fix it but right now I can't.
I don't know if this thread is still active due to the sheer amount of years I'm posting after, but if anyone can help me with my regionfixer crash I would greatly appreciate it, the world on my server will not start due to corrupted chunks and I hope the regionfixer can help it. Also thank you Fenixin for making this!
