Although I know what bukkit is, I don't use it myself so I'm not familiar with it. Does it changes anything inside the world folder?
The newest region fixer (v0.0.8) only works with the new anvil format. Is the world in anvil format or in McRegion format? Which version of region fixer are you using?
Looking at the error it occurs to me that the problem could be the level.dat file. If you want you could try to move temporarily the file outside the world forlder and check if region fixer wants to run. If it does then is a bug in region fixer.
If it's a bug in region fixer or a new corruption-thing in the world, could I have a copy of the world? With it I could fix/implement the needed code.
Is there anyway to use this tool through FTP? My server world is far too big to download.

If you mean to magically scan your world without having it in your drive... no. You need to have every region file you want to scan and that essentially means to download it. So, you could mount some ftp drive in your system and scan the world trough it, but is going to be the same thing that downloading it (and probably very slow).
Have you got ssh or other CLI (or even a remote desktop) access to your server? If so, you can download region-fixer in it and scan your world on the server.
I don't I'm afraid I have an idea though. See my world keeps crashing because of a certain chunk. I was thinking that I could just download the last modified region files just before a crash and scan them?

Yes, you could. You need, though, to make a fake world dir. Region-Fixer is made to work with minecraft worlds and their folder structure, so if you point it to a region file it won't work. Just create a folder with another folder in it called "region" and throw there you suspicious region files, point region-fixer to the fake world folder and it will scan all the region files in the region folder.
If you have ftp access I guess you can download the server's log, maybe there you can find if the error says anything about a chunk or a region file, so you are more certain in what to download.
Does this program fix switched biomes after converting to the Anvil format?
I don't know what you really mean with switched biomes. If switched biomes are out of place biomes then no. Region fixer works more at the region file structure and chunk integrity (including chunk entities), it doesn't touch biomes.
The problem I've been stressing myself out trying to fix happened after converting to the 1.2+ "Anvil" format. My map's biomes were changed to other biomes. I needed them to stay the way they were before the conversion so I could use something like BiomeEdit to change Taiga biomes to Forest biomes.

I guess you are using Windows, is that the case?. If it is, just open a prompt view. For that go to the "run" window and write there "cmd" then a windows prompt will appear and you are ready to start!
You have to decompress region fixer somewhere you know where it is. Then change the directory to that place using the "cd" command. For example, if you are in user folder you probably can go to your desktop folder writing "cd Desktop". And finally use something like:
"region-fixer.exe <directory of your world>"
It will scan a report any found problems. Feel free to ask anything you need!

To run this tool you need python 2.7.x (it should work with python 2.7.3), for that you need to go to http://www.python.org/download/ and download the one for your system and install it. You also need to download the source code from github, note, you don't want the windows pack. To download it click in the "ZIP" button that is just below the "CODE" tab and it will give you the lastest code (which is perfectly functional and has a recent fix). Decompress it somewhere and then open a terminal, I don't know where is the terminal in macos, but I'm pretty sure there is one. After that navigate to the region-fixer folder and then run something like "region-fixer.py /path/to/your/world" and it will scan the world.
If you find any errors/problems/bugs just post here (although I prefer bugs to be in github), I'll be glad to help or fix anything.
Also... if your world is really broken, could I have a copy of it? I don't have an anvil corrupted world to test the new things I am writing.

so, how can I fix this chunk now?
Add the option "--delete-entities" to the command line, it will delete all the entities in chunks that have more than 500 entities. You can change that threshold with "--entity-limit".
You can see these and all the options using the "--help" option.

Thank you, I will try all of this very soon, also I would be happy to give you a copy of my world, I'm just not quite sure how to go about doing that, do I just copy the save file, make a backup, and send it as a file transfer somewhere? Python is an interpreter, it will read the code and execute it, so you need python to run the region-fixer source code.
Now you need the source code, you can grab it using git, but that is a bit difficult, I recommend you downloading it in a zip file. In the region fixer github page you can find a button called ZIP, it's just below the description of region-fixer, the one that says "Python script to fix some of the problems of the Minecraft save files (region files, *.mca).". And just in case here is the link https://github.com/Fenixin/Minecraft-Region-Fixer/zipball/master .
Decompress that file somewhere, then run a terminal... a small internet search tells me that you will find it in Applications/Utilities ... then move to the directory where the source code of region fixer is, and now you are ready to run the code. Thank you for the information, I am not sure if I will be able to do this, simply because there aren't equivalent instructions for Mac, and that is by no means your fault, I personally think you are doing an amazing job with everything. I know this is a bit much to ask, but then again it is just a suggestion, would it be possible to send you the world file via file transfer on Skype, etc, and then you or someone could perform this on a Windows, and then send the newly fixed file back via Skype or something? I comepletely understand if you can't find time to do that, etc, but would you think that might work? Or would that not be possible to do? In the meantime I will be trying to figure this out.
