-replace tool (choose what to replace in the chunk and with what replace it
-topsoil tool (like MCedit) , you can choose what you want the top layer of the area and how much down

And it can be a balance problem, too. I am getting a server up, and I want a large island with every biome for item-convenience!
Hopefullly the dev can pull this off, I really like this program.
It keeps messing up for me too after a few minutes of editing, a quick restart should fix it.
OK, that's three people in a short time reporting this, so there is definitely something going on. The thing is that I can't reproduce it, the mountain tool works fine on my system, so I'm going to need some help.
Is anyone else having problems with the mountain tool? If so, please report.

In what way does it stop working? Does it just do nothing when you left-click the mouse on the map?
Does it only affect the mountain tool, all the other tools continue to work fine?
Does it happen immediately after starting WorldPainter, or does it work correctly for a while? If so, how long on average after starting WorldPainter does it stop working?
Is it correlated with anything else happening at or around the same time? Is there a pattern with the tool you used, or an operation you performed, earlier?
Which operating system are you using?
Edit: never mind! I managed to reproduce the problem and was quickly able to find the bug. I'll release a bug fix release shortly. I'll add a post below explaining the details and a workaround, where more people will see it.

I'm having trouble with the mountain tool too, it simply does nothing when I left click. The other tools work fine, still. It doesn't work immediately after starting, and it doesn't start working either. I use Windows 7 64-bit.
Anyway, I really like WorldPainter, it looks really promising, and is already useful at the current stage. The only suggestion I really have is perhaps some way to increase the speed of terrain changes, such as lowering and raising terrain. Currently it's kind of slow.
What is happening is that whenever you switch tool categories, the intensity level of the previously selected tool category is inadvertently set to that of the new one. The default level for the terrain and layer painting tools is 50%, so whenever you select a layer or terrain painting tool, the level for the terrain height tools (which includes the Mountain tool) is set to 50%. This means that all the terrain painting tools are only working at half power! However the Mountain tool is extra finicky due to a technicality, and does not work at all at 50%, making it by far the most noticeable.
Until the bug fix release comes out (which will be shortly), the workaround is to make sure the intensity slider is set correctly after selecting each tool, and to jiggle it a little if it is already set correctly (to reset the intensity level of the tool to the right value, which for the Mountain tool to work correctly is all the way to the right).
Edit: the fix has been released, so you no longer have to do this.
I just released version 0.5.14 of WorldPainter, in which a sizeable bug is fixed which caused the intensity levels of various tools to get mixed up, one symptom of which was that the Mountain tool would stop working. This has been fixed.
Another change which happened to be included in this release is that on Windows, Java will no longer use Direct3D for rendering WorldPainter. This should increase performance for Windows users when they zoom out while editing large worlds. Please let me know if you notice a performance decrease!
The new version will be offered automatically when you next start WorldPainter, or you can download it from the first post. Please let me know if you encounter any additional problems!

I've got a problem. I've downloaded your new version of the World Painter to use the Biome Viewer, having used it before, however it still asks me to open the 1.1 jar file instead of the 1.2 file. I've tried re-downloading multiple times, and even deleted my Minecraft.jar and reloaded.

That is correct, the Biome Viewer has not yet been updated for Minecraft 1.2. It's only the Biomes preview in the editor which has been updated. Sorry, I should have made that more clear. The Biomes Viewer will also be updated shortly.

I found a minor bug that wouldn't bother me if I wasn't OCD lol, but when you make a new map, the spawn (while it is in 0,0) is off center of the map. I tested this with a 8x8 (1024x1024 blocks) map, and going east and west (up and down) each border was 512 and -512... BUT when going north/south (left to right) on the south (left) side it went up to 527, while north (right) only went to -496. I would really like for this to be fixed, as I NEED my spawn to be dead center of the map AND at the orgin (0,0). Thanks for making the tool btw! The only thing I dislike is that everything is fairly slow (needs a double speed like the guy above a few posts said) and that I can't make organic mountains easily. as I said before(but cant find it now :/) your noise pen needs to be more random, and possibly a way to affect entire map (I'm going for mountain survival map, and making that many mountains that are circular and too symmetrical into dynamic, organic, sharp-edged mountains is a pain, speaking of which, crack and noise pens cant be used for mountains (which im sure your aware of, but if not can you fix it? :3)) Good luck!!
Can you add something that lets us change the crontrols? I'm on a laptop and i'm not able to change the size of the curser area thing.
You can change the size of the brush with the - and + keys on the main keyboard, or with the scrollwheel of the mouse (I would recommend using a mouse, it would give you much more direct and robust control than a trackpad).
Hey dude, I have a problem. I'm running worldpainter on a basic mac I got through my school. But I made a world that's 25x25 and I cant export it cause Worldpainter doesn't have enough ram. I'm confused about how to add more. I went to /Users/student/desktop/worldpainter.app/contents/Info.plist and I opened it in Textedit. BUT I dont know how to add more ram o-o
