Delete the areas in the non 512X512 in Mcedit until you can't see them at the furtherest point? They will generate beyond that but you won't see it.
This would work. Also, if you delete enough area around the 512x512 map then the area beyond shouldn't even generate since no player would be close enough for the map gen to generate new chunks.
