Me and my friends have been working on custom server + client modding (adding new items and blocks into both the server and client), though we've hit a snag as we always have to edit the minecraft.jar inside the .minecraft folder (which has its own problems when we play on other servers without said mods). I was wondering, is it possible to make a separate folder (inside appdata) for the modded client (example would be .ourcraft), and have it check our server for it's updates?

What I would recomend is making a backup of your modded minecraft somewhere else (ie Documents folder) and then delete the %appdata% one. Start minecraft up and it'll replace all of the files for you. Add all the mods you would normally have on that client and just switch them out when you go back and forth from your server to other servers.
