Great work on this guide, I can't tell you how much it's helped me. For whenever you get back to Extra Bees: I found that the Apiarist Database from Extra Bees accurately shows all the mutations, so that might help for the ones that changed.
I am having trouble tree breeding. I have about 12 trees (birch, spruce, oak all analyzed) all next to each other and 3 apiaries with longer life rural bees under them. The bees have gone through their lifespan 4+ times and not a single leaf has turned. Am i missing something?

It takes time, check to see if your rural bees have the 'faster' trait under pollin. In the beealyzer because if you don't, it won't go very fast.
I cannot seem to get started tree breeding. I have spent the last couple days breeding bees to get faster pollination and have bred it back into rural (thinking the issues might have been the trait was on a glittering queen). I have 4 apiaries automated with faster pollination and still cant seem to get any leaves to change. Could it be because I am in a wintery biome?
The Flyer aspect is an aspect that allows bees to work in the rain. It is very hard to get although in extra bees, some bees have that aspect.
If you have Extra Bees and work up to the Tier 3 machines, it gets easier. With an Isolator, an Innoculator and some luck, you can have all 3 of the traits, (Nocturnal, cave, and flyer) on all of your bees pretty easily. Rocky bees have all 3 to start. YOu can also get them through normal breeding, but where is the fun in that?

My ultimate goal is to get iridium bees, but I can't seem to get a stone bee. :/
Stones are much tougher than they used to be. Occasionally I get a Hardy Drone instead. I got 5 stone drones and was able to get a stone species serum, so I'll keep trying until I get the mineral and metallic branches going. I am also having issues with the ecstatic branch. I have tons of excited, but none want to give me an energetic.

Really? I get hardy drones all the time. .-. But not a single stone bee.
I managed to find about three stone hives in one small area on a recent map.
Mind you, this was after I had unleashed a HyperWub missile on that area to see what it would look like compared to a normal Wub Missile, so they might have been brought up from the depths of that crater. Or anywhere from in that crater.
But basically, my standard way to find rock bees still somewhat works; lots and lots of Caving.(as in the profesional version of Spelunking)
Second most effective way still works too, mind you, still as dumb as hell.(Quarries. Lots of Quarries)
With the recent updates to Rope+, and my newfound knowledge of how to use it all, I am no longer a Spelunker in Minecraft. I am a Caver.

As I have said, extra bees doesn't work with the beta version of forestry I am using. I can't do them simultaneously.
If it was called a stone bee, it is prerequisite to the mineral branch.
