Im working on trying to get more complex models into minecraft myself for my own mod.
as far as making models Blender is going to be by far your best bet. however as the people above me have pointed out, you have to hard code in your model.
It converts a blender mesh into LWJGL(light-weight-java-game-library) which is what minecraft is writeen in.
i did it and i got a text file with info that looks very similar to the minecraft mob model code and im working on how to make that difference non-existent.
