I'm not to sure about it but I think you can copy the terrain.png file and other files you wanted to change. Then you just edit them with a paint program. Just pet'em back in when you're done and I think that's how it works
Its quite easy to just look in your minecraft.jar and find all the textures you want to change and make copies somewhere so you can edit them safely. They are pretty well named/labelled! What you can also do is find an already existing texture pack that you like and just slowly go through changing textures to your own preference. Its decent practice before you tackle a full on intended for release pack with your own work in it.
IMPORTANT!!!!!!! Use a paint program that allows and can use transparency. it will make the backgrounds of items such as glass or flowers be white if you don't.

To edit anything you need a program like GIMP or PAINT.NET]PAINT.NET.
These both will keep the transparency for all you images! Good luck and I hope I have helped a little!
