You don't need the server jar unless you are planning on making a server-side mod, and even if you are a client-side mod can also work on the server since they use nearly all the same classes (since 1.3 singleplayer runs on an integrated server so Mojang doesn't need to maintain two completely different codebases. Exceptions include anything related to rendering; "World.isRemote" is used to separate the two sides so you can tell if something is server- or client-side).
Otherwise, you should read the instructions that come with MCP, located in "mcp\doc\readme-mcp.txt"; the only potential issue is that versions prior to 1.6 were written for a different .minecraft directory structure and the "bin" folder they refer to no longer exists, and pre-1.6 versions did not automatically copy the required files over (Minecraft.jar can now be found in .minecraft\versions; however, the bin folder also had other files, and assets are also different now; even the 1.6.4 version of MCP had broken sounds until I moved the stuff in "mcp\jars\assets\virtual\legacy" to "mcp\jars\assets").
Hey, i tried to use mcp 1.4.7 and when i unzip it, and run decompile.bat it throw this error at me. Can someone help me please ?
