A mod that I've been thinking about cutting my teeth on is a small, stand-alone mod that changes the Furnace interface. Instead of having single slots for the fuel, input, and output materials, the input and output areas would be 2x2 or even 3x3 grids, and one item at a time from each grid would be smelted in the furnace to create a finished product.
The original idea was to use a 3x3 grid, put 8 porkchops in it, and then put in 1 piece of coal or charcoal and be able to walk away and do something else while all your food got cooked instead of staring at the Furnace interface for a minute and a half trying not to waste fuel. Now that we've got stackable food, though, a 2x2 grid would still be nice to have. This way you can ensure that you never waste fuel, even if you don't have much of a specific item to smelt, or you can stock your furnace to go continuously for an extended period of time and just keep stocking it continuously and keep it working continuously.
Inventories are just an array of itemstacks so yeah, you could do that. You'd need to make a custom GUI and a custom container to go with your new furnace, but you could certainly do it. Sorting fuel from smeltable things might get ugly, though - what about logs, which are both?
Instead of making this one furnace, how about an upgraded furnace or this kind of layout if multiple furnaces are connected to eachother?
I know there was a double furnace mod that I believe was abandoned some time ago, and I tried looking at that initially to get some hint as to where I should start for this mod. I suppose I could take that, tweak it, and update it to 1.8/1.9, but then I come across an IP issue... unless I start it again from scratch?
The Better Than Wolves mod has cauldrons, which are indeed super-furnaces, but they're also significantly more complicated to set up and use than a mere furnace. Besides, if memory serves, there's a "don't bother asking to use my stuff in your mods, the answer is no" bit by the author, and if I could, ultimately, use this in a larger mod later down the road, that would be awesome.

Ah, ok, I understand now. I believe that double furnace mod was by smith_61 and would be in his thread.
Checkout my page. You'll find that the first mod is a simple one for the furnace which allows you to smelt three stacks of items, and has room for two stacks of fuel. Of course I no longer update it, but if you wanted the code and files for it, I'd be happy to make a download for you.
