Hello. Every time I want to create a new world/server with different mods than another one, I delete all my mods in .minecraft but I have each saved in a separate folder completely. When I do this though, things like waypoints on my minimap or other important data is always lost; and when I re-install it to play the previous world all my waypoints are gone and I have no idea where my base is.
My basic question is how would I go about switching mods out to another without losing data like this?

In the stock launcher, you ought to make a new profile and point the game directory to a unique folder on your computer. Just have it launch the version of forge for the pack, and put the mods/configs in said unique folder.. Since they are separate profiles you can then just use the profile drop down to choose what pack/version to run. This is also good for running different versions of vanilla such as a snapshot vs stable.
Thus all the game saves, mods, map saves stay separate.
You can also use one of the mod pack alternative launcher such as the ftb, at, or curse launchers, that have methods of auto downloading packs, and keep each pack (or instance of a pack) separate.
I also hear good things about multimc for multiple installs/instances.
