1) Place invisible zones one block above surface. Because the bug n1, if you place it attached to surface, surface will be shadowed, and zone will become detectable.
2) Do to connect opaque blocks to invisible zones border. Because bug n1, block will be shadowed, and zone will become detectable.
3) Put light sources more far or you house far away from consstantly visible blocks. Because bg n2, light sources emit visible light and while in dark there will be "light spot" and zone will become a bit more detectable.
In Total:
Best way:
Somewhere in the air, all contents are invisible (whole structure is zoned).
Worst way:
In the corner of mountain, connected to all sides and ground. With light sources inside.

1) When zone contains light sources and is near visible blocks, these blocks will lit up, like if that source existed.
there is nothing to do with the lighting. the problem is in minecraft. the same problem happens sometimes with lava, because the lava and the dark spots dont update each other. i really dont think there is something to be done here.

Actually, i found a hacky workaround for it. It's very hacky, but that's not why i'm not implementing it. I'm not, because it's very buggy for entities that are in zone border.
You spelled 'Invisi' wrong in the thread title. Otherwise a very fun mod. Something about me making a large lava-moat with invisible bridges. The only thing that could make this mod better is if I could make blocks incorporeal instead of invisible. As a separate feature, of course. The amount of traps I could make with that... [insert evil laugh here]

I'm sure that probably it will not work correctly with block moving mods... Like Funky Locomotion... Yet...
While things are invisible, they still exist. Meaning that all machines will keep running, crops growing...
Using 2 zoners you specify 2 points of cuboid, inner contents (blocks and entities) of which will be invisible.
Using invisi wrench you link 2 zoners by right clicking on one then on another.
After linking, contents (blocks and entities) of cuboid will be invisible from outside and visible from inside.
If you wear invisi googles, you will see contents and borders of all zones created by you.
Shift right clicking invisi wrench on air will clean it's linking settings.
Shift right clicking invisi wrench on invizi zoner, will dismatle it and one linked to it, dropping both at same place.
