There's a mod on Curseforge called Mapper that allows you to specify what block or item to replace removed blocks or items with, in the event of a mod being removed, or what happened here. Not sure if it's for 1.7, though. If so, you could set it to replace the old shadow ore with cobble or whatever.

For Fortress Blades, what if there were more inscriptions that you could combine, like an inscription to inscrease damage, or to make charges charge faster, etc. Maybe the Volcanic and Taint inscriptions had a wider projectile, more like a wave, because right now their AoE isn't very big.

What are the differences, besides vis discount, between Void Fortress and Shadow Fortress?
It says in the Thaumonomicon entry that Shadow Fortress gets stronger during the night, but is it weaker than Void Fortress during the day?
Also, is the concept of "the warpier you are, the stronger the armor is" in the Shadow Fortress as you first said or was the idea scrapped out?

Those are old scrapped effects. Right now, with the latest version,the shadow fortress armour gives far superior protection but no auto-repair... also more warping and vis discount. The bonus in protection that you get from equipping multiple pieces (as stated in the thaumium fortress armour entry) is also heavily increased (from a +0.125 total damage reduction ratio multiplier per piece, to +0.25 per piece, so doubled).

Mmm yes. One for speed, one for damage, and one for range. Catch is you can only apply one.
But now, I'm having an issue infusing my Goggles of Revealing into the Shadow Fortress Helm. The Thaumonomicon entry says it's subject to the same upgrades as normal Thaumium Fortress, yet not even Warped Goggles of Revealing are combining up. Am I doing something wrong or is it a glitch?

Should work perfectly fine. Make sure the goggles are at full durability.

Because I didn't want to bind an EnumToolMaterial to it, or to use EnumActionBlock, and I wanted adjustable attack damages, etc

I'd say this is pretty good except for the research_text parts. I think the originals were lighthearted references to Western pop culture, and directly translating them would not make sense to the Chinese player.
