Could it be possible on top of disabling crafting recipes, to just disable some pets, and also to make it so nether pets can only be found in nether fortress chests?
Yes, disabling Pets is possible. We can add that to the config for the next update.
We'll take the other idea under consideration (It was actually the original plan to have them in the Nether, with a unique set of dungeons, for example the Glowstone cluster dungeon).

Hey WizardJoJo, can you paste your crash error into a spoiler tag? My hunch is there is a version problem with your Forge, but would need to see the log.
Sky Dungeon is still SUPER common, like, 20 chunks of of each other or up to 100 chunks.
Using the newest version BTW in a newly generated world.
There's also one just behind me to the left within roughly 50 chunks I'm guessing; I can turn around and see it with render distance at 8 from the 2 aforementioned ones.

Hey Solar_Tiger. Yeah, that's about right. The thought was you'd be able to see at least one other Sky Dungeon from a Sky Dungeon, on average. It is random, so you may get patches of seeing 2-3, but you'd also get patches of none at all. It's still a lot of nerdpoling (unless you have a Cloud Pet, of course). What are your thoughts about the frequency and why it should be lower?
We can adjust even lower in the next update. We'll probably do a quick one later this week.

Hey, Purplicious_Cow, I wouldn't mind making a banner for this, but I need it to be multiplayer... ^^; When do you think the multiplayer update will be released? Also, what mod compatibility is planned, if you don't mind me asking? I'd love to have some Lycanite's Mobs inventory pets, as well as smaller mods such as Mo' Chickens and Elemental Witches.

I have a idea for a pet. Maybe a pet for each biome, such as the snow pet, jungle pet ect. When you click on it, it would point you to the nearest biome of it's type? It would most likely eat something that you would find in that biome? But I think that would be kinda hard with biomes such like the extreme hills.
I think if possible I'd personally like dungeon rarity configs (chunks, blocks radius), abillity to disable specific dungeons (sky, underground, forest and underwater) and abillity to disable what pets can spawn on these said dungeons.
This all just personal preferance for a modpack I'm making, but some pets seem a little OP and I want them to be crafted instead of found. Also, with the dungeons so close together, I feel you could potentially have all the pets within an hour if you wanted. I also agree with the pets being split across dimensions, or at least just the nether. But if mods added biomes, a way to tell it to allow them to spawn more widely throughout would be pretty awesome.
I know it's a lot, but that's my 2 cents.
Also, the name Solar_Tiger originated from my wife giving me the pet name Tiger and solar just came from me being her light, so to speak. But I like your idea, and may use it down the road.
