I have solved the issue (Colorization in Biomes). It was not the world gen, or Biome tweaker, or texture pack. It was 100% Optfine. Setting Option > Video > Quality > Custom colors: OFF. Restored both the block coloration for BoP and Thaumcraft added biomes.
Items not resolved: The dual generation error. And why my .set() did not take.
For my personal project and goals, I can now move forward. Thanks to everyone who helped me sort this out, gave time, and put up with my multiple postings.
I'm sure I'll be back as I move to customizing mob spans VIA Biome Tweaker.
You provided your script file, not your config file. I want the 'fml-client-latest' log file.

I posted fixed code earlier... Your config also concerns me, though the log shows the tweaks being read and applied. The include line should be in quotes...

The part of the log you provided isn't the application of your tweaks, it's the confirmation that the ASM worked which is completely unrelated. The tweaks gets applied much later. Please give a full log file, and the output files generated by BiomeTweaker for the biomes in question since they are non-vanilla (use pastebin please).

No. Lava and fire just render their icons. There is no color manipulation done.

Sorry, but skyColor is not available in 1.7.10. It was added after I stopped development on that branch.
